The following day, Toma Tachihara suddenly wakes up from his coma and can't remember anything about his accident.
The Governor of Tokyo, Yuichiro Asakura, receives a threatening letter the day before the opening of Touto Line, a new train line for the Tokyo Metro. During the opening ceremony of the line, [[Conan Edogawa]] and the [[Detective Boys]] are driven by [[Professor Agasa]] and pass under the Touto Line. Conan, having heard about the threatening letter, notices explosives connected to the Touto railway; Using his original voice to inform the police as [[Shinichi Kudo]], he is able to stop the train and divert traffic away from the explosives preventing any deaths. Conan researches Asakura's political history for a clue on the culprit and learns the governor was in charge of the construction of dam in Kitanosawa, a fictional town in the Niigata Prefecture. Due to the dam's construction, the citizens of Kitanosawa were forced into a new town and their old homes were drowned by the dam. Since Asakura's trip to celebrate the anniversary of the dam is canceled by the bombing, Conan speculates information on the bomber could be found in Kitanosawa and plans a trip there.
Later, Shogo Hikawa is found dead in a gield.

conan have breakfast with [[Ran Mouri]],[[Kogoro Mouri]]and [[Heiji Hattori]].he comes to tokyo because he worried about conan.meanwhile the detective boys give the souvenirs that they bought at niigata and [[Sonoko Suzuki]] give the souvenirs to makoto.but the souvenirs is mixed up.then conan and heiji want to solve it.the first incident when go to tokyo is kogoro almost crashing a deer,but the souvenirs may not swapped there. the second is they stopped at a parking area.[[Ai Haibara]] does not go to parking area building.so they suspect ai.conan call ai but she doesn't swapped the souvenirs.the third is they have a dinner in a restaurant and [[Professor Agasa]] forgot that his cellphone was left in kogoro's rental car.so they suspect agasa but it doesn't his fault. so the fourth is when they got out from the car, ayumi accidentally crash sonoko.but the souvenirs may not swapped there too because sonoko mark her present.so conan called the niigata lodge house employee,and the case solved because the souvenirs was already swapped there.when heiji is annoyed because fail to solved that case,he deliberate ran's present to [[Shinichi Kudo]] and mouri's present to yoko okino.when conan open his present he got a crystal jewelry and when yoko open her present she got an owl sculpture.conan is know that heiji is swapped the presents.

Conan intervenes and leads them to safety. Taking a route towards the dam, Conan explains Yamao is the culprit. Yamao robbed the jewelry store in a distant town and drives back to Kitanosawa. On the way, he runs over Natsuki, a scene which Touma notices. Touma is then kidnapped by Yamao and sees the diamonds, explaining why the diamond dust startled his memories. Touma escapes but falls down a cliff leading to his coma. Yamao then buries the jewels in a property in Kitanosawa and turns himself over to the authorities for Natsuki's death. Unexpectedly, the dam project forced the town of Kitanosawa underwater. As a result, Yamao decides to bomb the dam to search old-Kitanosawa for the diamonds. In order to have enough time to perform the search, he had to cancel the Governor's trip and destroy the cell site to prevent the outside world from learning off the dam's destruction.
He explains that '''Keisuke Yamao''' has been responsible for Hikawa's murder and the destruction of the cellphone tower. Yamao was the robber who attacked the jewelry shop in Shinjuku and escaped by car to Kitanosawa. On his way, he accidentally ran over Natsuki and killed her. Toma witnessed the car accident. Yamao kidnapped Toma to avoid having witnesses. Toma spotted the diamonds Yamao stole (which is why he started to remember when he saw the diamond dust in the sky earlier), escaped from Yamao and fell down a cliff, injuring his head and falling into a coma. After losing Toma, Yamao buried the diamonds on a property in Kitanosawa and turned himself in for Natsuki's death. The dam project flooded the village of Kitanosawa, making Yamao unable to search for his bounty after he got out of prison. Therefore, he decided to bomb the dam to continue his search in the remains of the former village. To have more time to search, he had to come up with a reason to delay Governor Asakura's trip to Kitanosawa dam and destroy the cellphone towers to prevent news of the destruction of the dam reaching the rest of the country.

The friends were among the citizens that decided to relocate to the new village after Kitanosawa was flooded.
They also explain that they haven't seen each other for eight years because Yamao had to spend several years in prison for accidentally killing Mizuki's younger sister Natsuki in a hit-and-run. Fuyumi's son Toma was in a serious incident a day after Natsuki's death and has been in a coma ever since.

On the way to Kitanosawa Village, Yamao accidentally hits Natsuki Tono, Mizuki's younger sister, with his car, resulting in her death.
The following day, Toma Tachihara suddenly wakes up from his coma and can't remember anything about his accident.
Later, Shogo Hikawa is found dead in a gield.

While Touma was out in the fields, playing, he witnessed a crime. He was chased by someone and fell from a high place, slipping into a coma because of his serious injuries. He is unable to remember the details about the previous case. During a walk with Mizuki and the Detective Boys, they find Hikawa's corpse.

Only Hikawa's footprints are found in the snow so the police initially suspect a suicide. Conan examines the body and finds Hikawa was killed by an electro shocker. The murderer then waited for snowfalls and walked backwards in Hikawa's footprints to make everyone suspect Hikawa was alone. The sun sets, causing a diamond-like dust to appear in the sky and Toma suddenly has a flashback to the day of the accident.
It is assumed to be suicide since only Hikawa's footprints were found in the snow. Conan reveals Hikawa was killed by an electroshock weapon. The culprit then waited for it to snow and walked away backwards to suggest Hikawa was alone. During a diamond dust caused by the sunrise, Touma experiences a flashback to the day of the accident.
Conan searches Hikawa's belongings and finds a newspaper clipping about a robbery that occured eight years ago.
On the 15th at around 11:00 pm, an unknown perpetrator broke into Misuzu Jewelry located in Yaoi City, Shinjuku Ward, Tokyo. The culprit stabbed 51-year-old company president Eiko Misuzu to death with a sharp blade. The robber allegedly made off with one billion yen worth of jewelry.
A cell phone tower near the village is destroyed by bombs, providing Conan with a clue about the murderer's identity. Meanwhile, the Detective Boys and Touma are hunted down by a sniper.

Conan and Ai track their friends with the Detective Boys badges and Conan's glasses and chase after them with a snowboard, attracting the sniper's attention.
In order to avoid being seen by the sniper, the Detective Boys and Toma hide in a cave. They head deeper into the cave, which lead to a shortcut to the dam. Conan follows them and explains his deductions.
Conan catches up with his friends and leads them towards the dam.
He explains that Keisuke Yamao has been responsible for Hikawa's murder and the destruction of the cellphone tower. Yamao was the robber who attacked the jewelry shop in Shinjuku and escaped by car to Kitanosawa. On his way, he accidentally ran over Natsuki and killed her. Toma witnessed the car accident. Yamao kidnapped Toma to avoid having witnesses. Toma spotted the diamonds Yamao stole (which is why he started to remember when he saw the diamond dust in the sky earlier), escaped from Yamao and fell down a cliff, injuring his head and falling into a coma. After losing Toma, Yamao buried the diamonds on a property in Kitanosawa and turned himself in for Natsuki's death. The dam project flooded the village of Kitanosawa, making Yamao unable to search for his bounty after he got out of prison. Therefore, he decided to bomb the dam to continue his search in the remains of the former village. To have more time to search, he had to come up with a reason to delay Governor Asakura's trip to Kitanosawa dam and destroy the cellphone towers to prevent news of the destruction of the dam reaching the rest of the country.

Upon arriving at the dam, Yamao grabs Conan and injures him. Suddenly, Mizuki appears and shoots Yamao.
Upon seeing Mizuki, Toma suddenly remembers the entire accident again. It was Mizuki who argued with her sister and gave Natsuki a shove, causing her to stumble onto the road and being fatally hit by Yamao's car. Mitzuki confesses that she shot at Toma earlier to prevent him from remembering the accident and she claims she did not want her sister to die.

Yamao, having set off the bombs in the dam, forces them to flee. Conan diverges from the group intending to start an avalanche by creating grooves in a steep mountain with his motorized snowboard to divert the flow away from Kitanosawa. He is successful, but his motor short-circuits, causing him to be caught in the avalanche.
Conan was buried under the avalanche after saving the village from flooding. He only has 15 minutes for the others to find him.
He is eventually rescued when Ran calls Shinichi's cellphone causing him to regain consciousness. He alerts the others of his position by deploying a soccer ball from his belt.
In the aftermath, the jewels are recovered, Yamao is arrested again, and Mizuki turns herself in for what she accidentally did to her sister.

In Conan and Ebizo's Kabuki Jūhachiban Mystery, Shiratori has the coffee mug with love symbols that Haibara and the Detective Boys have bought for their teacher in the gift shop "Snow White" of Kitanosawa Lodge house.
The Kitanosawa Dam is modeled after the Kurobe Dam, the highest dam in Japan that appears in the ending credits with the Kurobe Gorge Railway.
Yamao's car involved in the hit-and-run was a blue 1993 Toyota MR2 GT Turbo [SW20]. The license plate number is 新宿 500, い 10-01 (Shinjuku 500, I 10-01).
Muto's car is a silver Toyota Land Cruiser Prado [J120].

The special guest voice actor for this movie is the photographer Yoichi Watanabe as Detective Watanabe. He looks exactly like Yoichi, with the same knit hat and the trademark beard. Keitarou Aso, a veteran actor in the role of Yuichiro Asakura and newcomer singer/live voice blogger Roi Hino in the role of Kana Mizuta are also quite high profile in Japan and normally don't work as voice actors.
