Season 25 aired in 2020. This year, there were a total of 28 episodes: 6 for manga adaptation and 22 for anime-original. Remastered broadcast for 22 weeks. There were two weeks during which no episodes aired.

The incident caused the Yaiba live event to be cancelled, upsetting the Detective Boys. At that moment, Haibara feels that someone is watching them. Conan and Heiji return to the scene, and when they examine the picture analyzed from Yonekura’s phone, they conclude that the culprits are Takeru Kouchi and Yoshito Mihara. Still, the men have already left the room, trying to escape from the building. When the two try to get into the car, Mihara is caught, leaving only Kouchi to escape, and he almost hits Ran on his way to escape, but his car explodes after trying to evade an oncoming car. Who was in the car?

The incident is reported to the Osaka police. Inspector Ayanokoji explains the reason he came to Osaka as Yonekura is connected to a scriptwriter, Onda, who died in Kyoto the day before Yonekura's death, when he drove off a cliff. In the interrogation room, Mihara says that Yonekura was focusing on his phone as he mentioned Onda when Mihara attempted to kill him. The second explosion occurs in a warehouse using the same explosives as the first explosion, and the Police suspect that a bomb was used in Onda’s car as well, which allows Kyoto police and Osaka police to investigate together. They learn about Yonekura’s former group from 20 years ago, which involved Onda, Yonekura, Suemura, and another member, Ishizawa, so they look for him only to find him bound and gagged in the kitchen of his own home.

Ishizawa luckily survives, but he can’t give any information for now as he needs rest to recover. Conan and Mori decide to go to Ishizawa’s house to gather some information. Haibara also gathers information about Yonekura’s group for Conan, which involves a former robbery case. While discussing this with Haibara, Conan realizes what has been going on and calls Heiji. At Osaka's police agency, Conan tranquilizes Kogoro and reveals the truth about the situation. The robbery from 10 years ago involved Yonekura’s group. After recently going bankrupt, Onda blackmailed Yonekura, which prompted him to kill anyone involved in the robbery, but he ended up being killed in another case. The footage Heiji gathered shows that there were five robbers, not four.

After hearing the situation from her, who later revealed to be Mari Hayashi, the group ended up calling the Police and going to the woman’s family. However, Manabu Saikawa, the victim of the kidnapping is safe, and it is revealed that the kidnapping was staged.

After a false alarm, Conan realizes one of the people who answered the door was not the actual person. He tranquilizes the culprit and saves the woman who was tied up.

Naeko is late as she is daydreaming about Chiba finally recognizing her; while on the way to the police station, she meets Conan, Haibara and the Detective Boys, and they are also looked at by a strange man who is on a grudge against traffic laws. After her shift is over, Naeko, Shiori Yagi, and Touko Momosaki decide to go on a karaoke. After karaoke, the group splits as Momosaki notices a stranger asking for help about a strange noise nearby. It turns out to be a trap for her, but she quickly overwhelms him. However, as she is a little overconfident against him, the stranger takes the chance to kill her instead. The next day, Conan, Haibara and the Detective Boys are walking on the street when a nearby traffic MPD receives information about Momosaki being dead. As the investigation goes on, Yagi seems to know who is behind this terrifying murder.

Yumi begins to recall when she, Yagi, and Momosaki charged three men for breaking laws a week ago, which they replied harshly against them. Meanwhile, Yagi goes to the culprit's apartment and asks him to surrender to the Police, only to be killed by him as well; like Momosaki, she also leaves evidence to point out the culprit. The investigation shows that the culprit was indeed one of the three men who was charged a week ago. Conan goes to Amuro to ask for information about the traffic case when Kuroda notices. Amuro then tells Conan about the case while thinking about how his attempt to break into Kudo's house was interfered with by Akai Shuichi. Shukichi Haneda also gets worried as Yumi hasn't answered his phone calls until now. On the way to the scene, Yumi notices someone is following her. Who is the one following her?

While the investigation is still going on, Yumi is found lying down at the scene. It turns out that she asked Takagi to let her do this, but Takagi forgot to mention it, and Yumi fell asleep as well. Yumi states that Momosaki and Yagi must have looked at something specific before dying. The investigation also reveals that Yagi attempted to call 7155 for some reason. Consequently, Yumi calls Naeko at about 7155, but Naeko does not notice the strange man following her closely. The Police also investigated the suicide, which coincided with the traffic charge. Meanwhile, when Yumi is going to her car, she is stopped by two drunk men, but luckily, Subaru is there to save her due to him receiving the message from Shukichi. Conan also appears in the first scene when Chiba is present; the two of them discuss traffic, and Conan suddenly realizes something, but someone is calling Chiba. It is Naeko who has been held captive by the culprit. Shuichi appears as Subaru to protect Yumi from drunkards after getting a text from Shukichi

The information about the suicide coincided with the traffic charge is revealed. Conan reveals the true culprit of the two police murders to Chiba and explains the message the victims left for them. Kuroda informs the whole police station about the culprit and issues a wanted warrant for the culprit as he is amazed at Conan's deduction. However, they struggle as there is no information about his current hideout. However, with Conan's deduction from Chiba's details, the two quickly arrive and capture the culprit. In a moment to save Chiba, Naeko pushes him out of the trap set up by the culprit; this also marks when Chiba finally recognizes Naeko. Aftermath, it is revealed that Kuroda knows Amuro, as he called him Bourbon Kuroda calls Amuro, asking if he provided Conan with information to help him solve the case. He ends the conversation by telling Amuro not to forget to report, referring to him as "Bourbon." Yumi sleeps in Shukichi's room. Chiba rescues Naeko from her abductor. She pushes him out of the way and gets injured on the leg by an arrow that is about to hit him. Chiba carries her to the hospital, finally discovering that she is his childhood friend when they reach the crosswalk.

As Conan finally remembers Sera (ep 878-879), he begins to recall from 10 years ago. At the beach, young Sera met her oldest brother Akai Shuichi for the first time. Akai and his mother Mary got into a fight as he wanted to join the FBI to investigate the truth about his father’s case. Young Shinichi met the Akai family for the first time and mistook Akai Shuichi as a circus pierrot because his eye injury looked like tear makeup. As Akai cleared up the misunderstanding, Shinichi introduced himself as Sherlock Holmes’s apprentice. Young Shinichi, Ran and Sera met for the first time. A car flew off the cliff and sank into the ocean. Akai Shuichi begins to investigate and requests Shinichi to help him with the case. Through a flashback, Conan remembers when he first met Masumi. Shuichi Akai appears. Conan has a flashback of his meeting with the Akai family ten years ago.

Shuichi revealed that the people involved in the car accident are actually robbers that steal branded watches. The driver died from the accident and his accomplice escaped from the car and blended into the crowd. Yukiko called Yusaku to discuss about the case. Shuichi figured out who the culprit is based on the suspects’ attire while Yusaku and Shinichi figured out based on their watches. Only the culprit’s watch displayed 10:10 which is generally what the watches in stores are displayed so that customers can clearly see the brand of the watches. Mary realised Shuichi is really similar to her husband Akai Tsutomu and finally agreed to him joining the FBI. Sera thought Shinichi is a magician as he kept making her brother laugh, something she hasn’t been successful with. Conan finally remembers Sera and he begins to suspect that she wore the similar swimsuit to make him remember. Conan also begins to suspect that Sera knew his true identity. He connected the dots and realised Shukichi is her second older brother and the Sister From Another Domain must be her mother Mary, who also shrank from taking the APTX 4869. Tsutomu Akai is introduced. Through a flashback, Conan remembers when he first met Masumi. Shuichi Akai appears. Conan has a flashback of his meeting with the Akai family ten years ago.

When he picked up the photo, he thought back to two days ago when Yumi told him she had already thrown away the envelope because he had never called her since he had given it to her. After that conversation, she stormed out of the cafe where they were talking; when he came out, she was nowhere to be seen. As he tries to find her, a stranger watches him in a car, carrying an evil smile. Chikara Katsumata is introduced.

Conan, Shukichi, Professor Agasa, Haibara, and the Detective Boys arrive at Yureizaka and head towards a graveyard in the middle of that slope. The "seven" and "three" on the incense chariot piece refer to Kiyomasa's Seven Spears and the Three Great Spears of Japan. The overlapping region between the two spears represents Masanori Fukushima, a person of the Seven Spears who owns Hinomotogo, one of the Three Great Spears. The upside-down T is the cartographic symbol for graveyards. When asked by Professor Agasa who the kidnapper may be, Shukichi thinks back to a shogi match he played against the very same culprit. That incident was the culprit's motive for kidnapping Yumi. Shukichi is revealed to be a sharp-minded person. Shukichi wins the Meijin title (the remaining of the seven shogi titles that he didn't possess). Sera invites Conan to her hotel room to talk with him. Yumi kisses Shukichi.

At 6:00 AM, Takagi has breakfast at Janothon's and jogs after. While jogging, he meets the part-timer named Hideko Sasamoto and says good morning to her. When he went ahead of her, Takagi found the bag, and when he opened it, he found thirty million yen inside. Sasamoto thinks Takagi is a burglar, but he tells her it's not what it looks like. At the police station, the officer confirms that it's thirty million yen, and it hasn't been reported as a lost or found item. When Sasamoto learns that Takagi is a police detective, she starts apologizing to him for thinking that Takagi's a burglar.

But the wife somehow ends up getting stabbed while her husband is sitting traumatized right next to her. Everything seems to be going too well. It seems too contrived. Is there more to this incident? But after reading some emails on the wife's cellphone, the circumstances get even more strange. Masumi Sera sees Scar Akai near Mouri's Detective Agency and tries to chase him, but he hides, meaning Masumi knows Akai. 2)Ai Haibara remembers Subaru Okiya and thinks about how he reminds her of her sister's boyfriend, Dai Moroboshi.   It is implied that Shinichi/Conan and Masumi have met before.

In this episode, Kogoro tries to investigate who is always solving the cases while he is asleep.

However, Kenya doesn't seem to be interested in Ran and asks Ran to accompany Rumi to wake Waka, Kenya's ex-girlfriend. Rumi and Ran have to open Waka's apartment with a key when no one answers. Later, Ran finds Waka on the bathroom floor, but she collapses due to the chloroform in the air. Conan has a bad feeling that the Black Organization will attack him or Haibara now. Bourbon stalks Conan as he makes a phone call to Haibara.

On the way, there seem to be incidents aimed at the two and a mysterious stalker who turns out to be Conan; we also know that those incidents have nothing to do with them. Later, the customer reveals it was an assassination plan aimed at Kogoro, but she stops in the end due to his kind-hearted nature.

Kudo Shinichi just solved the Aquarium Case, but accidentally let Ran’s phone fall into the sewer, so he says he’d buy her a new one and promises to bring her to Tropical Land if she could win the Karate Tournament. But in the Karate Tournament, where Makoto Kyogoku can be seen as well, Kudo has to leave in the middle of the Tournament due to a Crime at the Private Mansion. Ran eventually won the Tournament and Kudo kept his second promise. While at the Tropical Land, he encounters the Roller Coaster murder case, which led to the event of Detective Conan. In New York, After failing to capture Vermouth, Jodie Starling and Akai Shuichi move to Japan to continue the pursuit. 2 months after the Roller Coaster murder case, an investigation is made by the Black Organization to find Shinichi’s trail, and it is concluded that he is dead. This special contains new scenes with BO members from a point at the beginning of the series.

Before he could stand up, the suspicious man walked over to him and covered his mouth with a towel. Conan slowly fell unconscious. Then, the suspicious man and his partner say they're going to take Conan to a hospital and put him in their car.

However, the Fairy’s Lip, which is the item Kid aims for, is not known to us, except that Jirokichi bought it. The suspicion rises toward Heiji and Kazuha as they are the closest to the Lip, which scared Kazuha, and she keeps clinging to Heiji with that. Taka’aki receives a call from Kansuke about Kaitou Kid’s heist and the item Taka’aki has to accept, and wonders about his brother’s well-being. While Conan reveals Kid’s disguise to Ran and Mori, who is Kazuha, Heiji is still oblivious about this and even attempts to kiss Kazuha until Ran stops him. Kid tries to steal the Fairy's Lip, but he is interrupted by Komei. In the end, he lets Kid escape as he returns the Fairy's Lip to the original owner while the fake owner gets arrested. In the post-credits scene, Taka’aki receives the item, indicating that he knows and accepts what has happened to his brother. Komei finds out his brother Hiromitsu Morofushi is Scotch via an old letter from Wataru Date and that he died on a police mission. Later Issei and Masako reunites.

A few days later, after Ayumi has written what happened recently in the diary, Conan reads it and finds out who might be the potential thief, and together with Haibara, Takagi, Chiba and the Detective Boys, they stop it from happening.

There are two stranger : a woman smiling upon seeing Fusaya’s mother, Io Oide, passes out when she, Fusaya’s sister and him reunite; a man named Yasushi Taira with a strange trail after Raita’s death but turns out to be only the robber as Raita was seen sleeping when Yasushi was attempting robbery. From there we know that there are 2 culprits for 2 separate cases, so who’s the culprit of the murder ?

Conan asks them about Raita’s last call when Kogoro talks to the strange woman and accuses her for murdering but she denies as she mocks Kogoro’s weak deduction. After investigation, Conan calls Fusaya as Kogoro, then he tranquilizes Kogoro when the two arrive, revealing the sad truth behind Raits’s death.
