Season 25 aired in 2020. This year, there were a total of 28 episodes: 6 for manga adaptation and 22 for anime-original. Remastered broadcast for 22 weeks. There were two weeks during which no episodes aired.

However, the whole anniversary is cancelled after Isato Yonekura was found impaled by a large monster action figure. Conan and Heiji go on an investigation on their own, and inform the just arrived inspector Otaki that the culprits are Takeru Koichi and Yoshito Mihara. The duo attempt to flee in a car, with Mihara is soon caught due to difficulty in walking, and Koichi almost hits Ran on the way escaping without the interference of inspector Ayanokoji. Surprisingly, the car explodes when he is evading another oncoming car.

Inspector Ayanokoji explains that Yonekura is related to a script writer who just died recently in Kyoto, Takashi Onda. Mihara recalls that Yonekura was reading something as the victim was mentioning Onda furiously when Mihara and Koichi were attempting to kill Yonekura. Meanwhile, Conan and Heiji are filming for the movie with the others when another explosion occurs. The connection between the explosion and the accident in Kyoto is discovered, allowing a collaboration between the Kyoto police and the Osaka police. They learn about the group Yonekura was involved in 20 years ago, which included the recent victims and Katsuji Ishizawa. However, the latter is discovered to be bound and gagged in his home when some of the police arrive to have him questioned.

After that, Conan collects the information about the robbery Haibara spent time gathering, he realizes what has been going on and calls for Heiji. At Osaka's police agency, Conan tranquilizes Kogoro and reveals the truth about the situation.

After hearing the situation from her, who is later revealed to be Mari Hayashi, the group ends up calling the police and going to the woman’s family. However, Manabu Saikawa, the victim of the kidnapping, is safe, and it is revealed that the kidnapping was staged.

After a false alarm, Conan realizes one of the people who answered the door was not the actual person. He tranquilizes the culprit and saves the woman who was tied up.

Naeko is about to be late to work again, as she was daydreaming of herself being recognized by Chiba while panicking that she is going to be late. Feeling bored as life is not a dream, Naeko decides to go to a karaoke with Shiori Yagi, and Touko Momosaki. After the karaoke, Momosaki departs with Yagi, who is taking the drunken Naeko home, while she deals with the one who has been watching her and Yagi. However, her overconfidence creates an opportunity for the person to murder her instead. The traces at the scene indicate that Momosaki was trying to point at something before meeting her end.

Sato asks Yumi if someone held a grudge with the traffic officers. Yumi recalls that she, Yagi, and Momosaki charged three men for breaking traffic laws one week ago, and all of them replied harshly to the fine. Meanwhile, having known who could have done such a thing, Yagi arrives at the apartment of the person, only to be brutally thrown out of the place to her death, even though she’d left a clue for everyone to confirm the suspects range. Conan pass by the scene following words from a couple, and decides to ride his skateboard to Poirot's café for information about the three men breaking laws from Amuro, as the three cases were caught near the Mouri Detective Agency, not knowing about Kuroda’s appearance in the scene.

In the investigation of the recent murder, Sato, Chiba, and Shiratori learn about a suicide that happened coincidentally with the three traffic charges from an old lady. But they are interrupted by the fallen sleeping Yumi on the recent crime scene, as she thought that the two victims must have been pointing at something specific, which was the no parking sign, before eventually dead. They also learn that the number Yagi typed in her phone was 7155. Yumi goes home following others’ recommendation, but she gets interrupted by two drunkards that are quickly intimidated by Subaru, as he receives a message from Shukichi. Meanwhile, Chiba arrives at the scene of the first murder to see the no parking sign, where he happens to see Conan doing the same thing. Chiba then takes Conan home, as kids shouldn’t go out that late. As the two are having a conversation about traffic, Conan realizes the meaning of the victims’ last words. But the boy couldn't tell Chiba, as he is answering a call that has unusual signs made by Naeko, who is only known by us to be kidnapped. Shuichi appears as Subaru to protect Yumi from drunkards after getting a text from Shukichi

Conan tells his deduction about the culprit to Chiba. Kuroda after hearing report from Chiba, issues a wanted warrant for the culprit, . It is obvious that Yumi will be his prime target for revenge. However, as Conan sends the phone number of the one who just called Chiba to Sato, the boy realizes that the culprit has abducted Naeko, and intends to use her to lure Yumi in and murder her. Based on the sound that Naeko made from the call, Conan is able to figure out the location of the culprit, and is able to buy time for Chiba to rescue Naeko. However, as only Naeko and the culprit know about the trap for the person who should’ve been Yumi, she pushes Chiba away from it and takes a small injury as a result. And the moment Chiba tries to break laws to rush her to the hospital, Naeko recalls the words that he used to teach Naeko not to break laws, which makes him finally realize that the person he is carrying is indeed his childhood crush. Kuroda calls Amuro, asking if he provided Conan with information to help him solve the case. He ends the conversation by telling Amuro not to forget to report, referring to him as "Bourbon." Yumi sleeps in Shukichi's room. Chiba rescues Naeko from her abductor. She pushes him out of the way and gets injured on the leg by an arrow that is about to hit him. Chiba carries her to the hospital, finally discovering that she is his childhood friend when they reach the crosswalk.

As Conan finally remembers Sera (ep 878-879), he begins to recall events from 10 years ago. At the beach, young Sera met her oldest brother, Akai Shuichi, for the first time. Akai and his mother, Mary, got into a fight as he wanted to join the FBI to investigate the truth about his father’s case. Young Shinichi met the Akai family for the first time and mistook Akai Shuichi for a circus pierrot because his eye injury looked like tear makeup. As Akai cleared up the misunderstanding, Shinichi introduced himself as Sherlock Holmes’s apprentice. Young Shinichi, Ran, and Sera met for the first time. A car flew off the cliff and sank into the ocean. Akai Shuichi began to investigate and requested Shinichi to help him with the case. Through a flashback, Conan remembers when he first met Masumi. Shuichi Akai appears. Conan has a flashback of his meeting with the Akai family ten years ago.

Shuichi revealed that the people involved in the car accident were actually robbers who stole branded watches. The driver died from the accident, and his accomplice escaped from the car and blended into the crowd. Yukiko called Yusaku to discuss the case. Shuichi figured out who the culprit was based on the suspects’ attire while Yusaku and Shinichi figured it out based on their watches. Only the culprit’s watch displayed 10:10, which is generally what the watches in stores are displayed so that customers can clearly see the brand of the watches. Mary realised Shuichi was really similar to her husband, Akai Tsutomu, and finally agreed to him joining the FBI. Sera thought Shinichi is a magician as he kept making her brother laugh, something she hadn’t been successful with. Conan finally remembers Sera and he begins to suspect that she wore the similar swimsuit to make him remember. Conan also begins to suspect that Sera knows his true identity. He connected the dots and realises that Shukichi is her second older brother, and the Sister From Another Domain must be her mother, Mary, who also shrank from taking the APTX 4869. Tsutomu Akai is introduced. Through a flashback, Conan remembers when he first met Masumi. Shuichi Akai appears. Conan has a flashback of his meeting with the Akai family ten years ago.

Shukichi Haneda is at Tokiwa Hot Springs, preparing for his shogi match for the title of Meijin. As he is talking to two women, a picture of Yumi Miyamoto falls out of his robe. When he picks up the photo, thinking back to two days ago, when Yumi told him she had already thrown away the envelope because he had never called her since he had given it to her. After that conversation, she stormed out of the cafe where they were talking; when he came out, she was nowhere to be seen. As he tries to find her, a stranger watches him in a car, carrying an evil smile. Chikara Katsumata is introduced.

Conan, Shukichi, Professor Agasa, Haibara, and the Detective Boys arrive at Yureizaka and head towards a graveyard in the middle of that slope. The "seven" and "three" on the incense chariot piece refer to Kiyomasa's Seven Spears and the Three Great Spears of Japan. The overlapping region between the two spears represents Masanori Fukushima, a person of the Seven Spears who owns Hinomotogo, one of the Three Great Spears. The upside-down T is the cartographic symbol for graveyards. When asked by Professor Agasa who the kidnapper may be, Shukichi thinks back to a shogi match he played against the very same culprit. That incident was the culprit's motive for kidnapping Yumi. Shukichi is revealed to be a sharp-minded person. Shukichi wins the Meijin title (the remaining of the seven shogi titles that he didn't possess). Sera invites Conan to her hotel room to talk with him. Yumi kisses Shukichi.

At 6:00 AM, Takagi has breakfast at Janothon's and jogs afterwards. While jogging, he meets the part-timer named Hideko Sasamoto and says good morning to her. When he goes ahead of her, Takagi finds the bag, and when he openes it, he finds thirty million yen inside. Sasamoto thinks Takagi is a burglar, but he tells her it's not what it looks like. At the police station, the officer confirms that it's thirty million yen, and it hasn't been reported as a lost or found item. When Sasamoto learns that Takagi is a police detective, she starts apologizing to him for thinking that Takagi's a burglar.

Conan, Ai, Professor Agasa, and the Detective Boys are invited to a barbecue by a couple they met on a camping trip, when all of a sudden, Ayumi witnesses the wife trying to stab the husband. But the wife somehow ends up getting stabbed while her husband is sitting traumatized right next to her. Everything seems to be going too well. It seems too contrived. Is there more to this incident? After reading some emails on the wife's cellphone, the circumstances get even more strange. Masumi Sera sees Scar Akai near Mouri's Detective Agency and tries to chase him, but he hides, meaning Masumi knows Akai. 2)Ai Haibara remembers Subaru Okiya and thinks about how he reminds her of her sister's boyfriend, Dai Moroboshi.   It is implied that Shinichi/Conan and Masumi have met before.

In this episode, Kogoro tries to investigate who is always solving the cases while he is asleep.

However, Kenya doesn't seem to be interested in Ran and asks Ran to accompany Rumi to wake Waka, Kenya's ex-girlfriend. Rumi and Ran have to open Waka's apartment with a key when no one answers. Later, Ran finds Waka on the bathroom floor, but she collapses due to the chloroform in the air. Conan has a bad feeling that the Black Organization will attack him or Haibara now. Bourbon stalks Conan as he makes a phone call to Haibara.

While searching in Masaki's house, there are some rumours from the neighbours indicating that Masaki has quarreled with Tomomi. Surprisingly, Tomomi’s body is discovered in their backyard, but did Masaki killed his wife?

He mentions that he picked up two strange-looking brothers wearing sunglasses at the exact place he picked Kogoro and Conan, and decides to show them the route the brothers had taken. Before long, Conan stuns Kogoro and reveals who did it and the evidence used to prove their guilt.

On the way, there seem to be incidents aimed at the two and a mysterious stalker who turns out to be Conan, who reveals to everyone, except for Kogoro and the client, that they were just accidents. Later, the customer reveals everything was an assassination plan aimed at Kogoro, but she eventually gives up in the end due to his kind-hearted nature.

Kudo Shinichi just solved the Aquarium Case but accidentally let Ran’s phone fall into the sewer, so he says he’ll buy her a new one and promises to bring her to Tropical Land if she can win the Karate Tournament. But in the Karate Tournament, where Makoto Kyogoku can be seen as well, Kudo has to leave in the middle of the Tournament due to a crime at the private mansion. Ran eventually wins the Tournament and Kudo keeps his second promise. While at Tropical Land, he encounters the Roller Coaster murder case, which leads to the event of Detective Conan. In New York, after failing to capture Vermouth, Jodie Starling and Akai Shuichi move to Japan to continue the pursuit. Two months after the Roller Coaster murder case, an investigation is made by the Black Organization to find Shinichi’s trail, and it is concluded that he is dead. This special contains new scenes with BO members from a point at the beginning of the series.

Before he can stand up, the suspicious man walks over to him and covers his mouth with a towel. Conan slowly falls unconscious. Then, the suspicious man and his partner say they're going to take Conan to a hospital and put him in their car.

As Kazuha and Heiji were the closest to the Fairy’s Lip, the suspicion would rise toward them as a result. While Conan reveals to Ran and Kogoro that the person Kid is disguising is actually Kazuha, Heiji is still oblivious to this, and he even attempts to kiss Kazuha before Ran eventually interferes. Taka’aki departs and meets up with Takagi and Sato to receive the envelope addressed to the Nagano officer, and he accepts the fact that his brother has met his end while undercovering for a mission. Komei finds out his brother Hiromitsu Morofushi is Scotch via an old letter from Wataru Date and that he died on a police mission.
