Manga to anime changes
- All scenes before the opening is anime addition (except the imagination of Kojiro training dojo students, which existed in manga).
- The anime adds the scene where Jubei explain the strategy Goemon used, and the scene where Jubei realizes that it is a trap.
- In manga, after Yaiba found Goemon (which is actually oni minion in disguise), he cut his head. In anime, the oni minion simply become panic and drops the head without Yaiba doing anything.
- While in manga the rest of the group (excluding Yaiba, Sayaka and Shonosuke) got defeated by the traps Goemon placed, the anime replaced it with the scenes where Jubei and Nadeshiko (followed by Musashi who recovers later) help Yaiba by dealing with ninja oni minions.
- Unlike the manga version, when Yaiba use the Fire Orb to free himself, Kumo-Otoko also get burned and is sidelined for the rest of the battle. Because of that, these scenes are not adapted:
- Goemon and Kumo-Otoko using a giant fan to throw back the fireball attack from Yaiba
- Goemon and Kumo-Otoko joking around with 'kumo' and 'kuma'
- Kumo-Otoko giving away the dark orb before escaping after Yaiba defeat Goemon (the anime also replaced the possession of the Dark Orb from Kumo-Otoko to Goemon)
- Despite the plot of stealing Dark Orb is replaced with Giant and Water Orb, the anime still make Goemon in possession of Dark Orb, which is used to distract Yaiba.
- While in manga Yaiba jump on his own to escape from ninja oni minions, in anime Musashi and Jubei help him. The anime also adds the scene where Nadeshiko looks after Sayaka.
- As Gerozaemon didn't rejoin the group in new anime, his scenes in manga where he jokingly ask Yaiba to come out from the Dark orb is not adapted. It is replaced by the scenes where Nadeshiko admits that the scroll that contains the information on how to escape the orb was eaten by bugs.
- In manga, Kerokichi said that it has been 10 years since he last saw human. In new anime it is changed to "has been long time".
