Conan goes through with his plan to disguise as Haibara with Yukiko's help, lock the real Haibara in the basement, and prepare recording and tracking equipment in the case he gets captured by Vermouth when she makes her move.  
He looks into Chris Vineyard because she hadn't surfaced since the case at the Haido City Hotel case. Figuring that Chris Vineyard is the other Black Org agent he realizes that she may be able to disguise herself and may be pretending to be someone close to him. (Who are you.) He becomes suspicious of Jodie and Araide. Mouri’s case records were stolen from the police department and then mysteriously returned. This winds up eventually being the clue that causes Conan to realize Araide is Vermouth: Jodie isn't in Mouri's case files at this point, Araide is. Vermouth needed the files to give proper testimony at the trial and to act correctly as Araide.
 
  
(32-9) 326: Conan recognizes Akai from the Bus Jack 38 chapters ago making him wonder if it wasn't a coincidence Akai appeared again. Conan shielded Haibara from Akai's gaze as he passed a second time.<br />

Conan mentions that he didn't want to believe the Black Organization member is Chris, as he is aware of his mother Yukiko's connections to Sharon Vineyard and the New York case.[1]

Conan stays over at Agasa's after finding the bugs, fearing the worst now that he is sure that the people he suspects are Vermouth know about Haibara.[2] Nothing happens so Conan begins to rethink the situation.
