During the Golden Eye heist, Ruby manages to grab a hold of Kaito's disguise and pull it off, but luckily for Kaito, the lights shut off before anyone else can see his real face. In the TV Special, Ruby figured out that Kaito was really Kaitou Kid by the fact that he mentioned about the birthstone of December in France is malachite (マラカイト marakaito) and that Aoko mentions how Kaito's birthday is in June. From that she figures out Kaitou Kid's real identity.

Realizing Kaito and Kid couldn't be in the same room together, he is stumped.. However, Hakuba is still convinced that Kaito is Kaitou Kid when Hakuba calls Kaito from Paris in order to give him some information on 'Chat Noir', a dangerous, fellow gem thief trying to outshine Kid. Though Kaito continues to vehemently deny being Kid, Hakuba gives him the information anyways, ending the conversation with, "Do your best at least. I don't want to see you lose to anyone before I capture you myself". Because she believes Kaito never left her side during the time of the heist (he did) and the heist was completed successfully, she thinks she's proven Kaito cannot possibly be Kaitou Kid. However in chapter 34 of Magic Kaito when Kid manages to save her from falling through a trap door, she jumps up and knocks his hat away, seeing Kaito's face. However, Aoko immediately thinks that Kid is disguised as Kaito in order to deceive her, most likely because she witnessed two events in the past that have disproven Kaito being Kid. Kaito barely manages to convince her not rip off his disguise and focus on escaping instead.
Ginzo Nakamori first becomes suspicious of Kaito's secret identity during the Angel Crown heist. The police manage to shine a light on Kid's face before he's able to cover it with his cape. Chikage Kuroba learned of Toichi's secret identity when she encountered him on one of her heists.
Jii worked as Toichi Kuroba's assistant in magic shows. He also knew of Toichi's alter ego as the Kaitou Kid, and presumably assisted him in his heists.
10 years before the current timeline, Kaitou Kid issued a very difficult challenge to Yusaku Kudo through his son Shinichi. The message from Kaitou Kid to Yusaku was simply a "?" on a single piece of paper with no return address or way of contacting Kaitou Kid. Nevertheless, Yusaku sent the appropriate reply, a "!", along with Yukiko to be given to Toichi. There was no way for Yusaku to know to deliver the reply for Kid to Toichi without knowing Toichi is Kaito Kid or an accomplice. In addition a two panel exposition at the end of the chapter shows a pseudo-dialogue between Toichi and Yusaku that clarifies that Yusaku likely knows Toichi is Kaito Kid rather than an accomplice.
Toichi: Are you going to be able to stop me next time?
Yusaku: Yeah, of course!
