I also think she knows. She won't talk about it until he give permission. And waited for Kogoro to tell her personally as dying to say 'baka' to him. Maybe Yukkiko wants her to keep on eye on Shinichi and paid to be informant if anything happen to him. If he talked, she will have incentive to tell him to protect her and plan to sue him if he fails.
