Kinda like how in Pokemon the Professors are given the "hakase" title in the original Japanese but the English versions translated it as "Professor". But yeah, technically in Japanese "kyōju" is "professor". We'll need a lot of opinions if we make a decision to switch all mentions of "Professor" to "Doctor" for Agasa. ::So Agasa isn't a professor but we're calling him that because that what unofficial fansubs call him? in my opinion ''Professor'' should be replaced with ''Doctor'', since it's a non-official mistake. A simple note saying "Note: although Agasa was called a ''professor'' is some fansubs, 博士 (hakase) means ''doctor'' in Japanese." will be sufficient.
