Case 1: Missing Older Brother Case
Situation
A new girl named Ai Haibara transfers into Conan's class. Conan is apathetic, but the rest of the Detective Boys are excited. She acts rather cold and reserved when the Detective Boys try to befriend her, and Genta notices she's looking at Conan suspiciously. She tells them she lives at Beika 2-chōme, 22-banchi, which Conan deduces is right near his house, but can't think of any candidate houses or apartments where a Haibara family has lived.
After school, the detective boys check Genta's locker where their detective group cases are received and Genta finds a request in his shoe. Ayumi tells Haibara to come along with them. The request is from a first grade boy named Toshiya asking the Detective Boys to find his high school aged brother who has been missing for a week. The Detective Boys, along with Toshiya and Haibara, investigate Toshiya's older brother's room. Conan notices the older brother's wallet is still in his drawer which rules out running away from home, and he also discounts kidnapping for extortion because kidnappers would have gone after Toshiya instead. The Detective Boys find the older brother's artwork which are copies of famous paintings. The fidelity is good, but not good enough to be used as forgeries. Conan takes interest in a portrait of Natsume Sōseki which had been in a city exhibition. Toshiya reveals that, before his brother disappeared, a woman in a hat wearing black had an interest in that portrait and approached Toshiya's older brother. Conan panics, thinking that this could be the work of Black Organization. Haibara observes Conan's sudden attitude change.

The Detective Boys search around town to ask whether anyone has seen the woman or Toshiya's brother without luck. The detective boys stop at a convenience story for drinks and Conan notices that a man wearing a black jacket and hat used a ¥1000 bill to pay for ¥330 cigarettes. Conan thinks that the transaction probably wasn't for change because the man could have also bought the same cigarettes at a vending machine outside faster. Conan grabs the bill from the startled cashier and notices it has no watermark; it's a counterfeit ¥1000.
Conan and the detective boys start following the man in black. The portrait on ¥1000 bills is Natsume Sōseki, so Conan explains that the man's counterfeit may have to do with Toshiya's brother's disappearance. In a fit of oblivious deductive monologue, Conan starts talking about the men in black shrinking his body in front of the detective boys. Conan cuts himself off quickly and says it was a joke, but Haibara took notice anyway. Conan decides to plant a tracker on the man in black. Conan tells the man he dropped a ten dollar bill which the he snatches from Conan without realizing a button transmitter was stuck to the bill. To keep them from danger, Conan ditches the detective boys by telling them he has something to do and they should look for Toshiya's brother tomorrow. Ai watches as Conan runs away...
Now alone, Conan tracks the bill to a vender where the man in black bought a ¥110 can of iced coffee. A janitor testifies that the man used a ¥500 coin to buy a train ticket which left him with at least 3 coins of change. Looking at the ticket prices, Conan deduces the man went to Daitoma station. Once there, Conan begins to question a local broker who may have rented a space big enough to print fake money. The broker then asks Conan if he is with the kids outside; the detective boys, Toshiya, and Haibara have been following Conan. Haibara was the one who predicted Conan might try to continue investigating alone and suggested they follow. Toshiya then describes a quick phone call his missing brother made; he said something about being with people like Sōseki. The broker tells the kids he rented a location by the local police post to a newspaper printing company 2 years ago and they recently hired a new worker. The broker says the lady in charge favors wide brimmed hats. With this, Conan realizes the meaning of the hint that Toshiya's older brother said over the phone.

Natsume Sōseki took his name from the proverb
Sōseki Chinryu - "rinsing one's mouth with a stone and laying one's head on a pillow of flowing water." The proverb describes someone who would act opposite people's expectations; a forgery outfit operating next door to a police post matches.
Conan and the rest of the children go to the local police station where the officers blow them off for watching too much TV. Conan then uses Shinichi's voice to call Megure and inform him of the situation. While Conan is making the call, the detective boys decide to infiltrate on their own accord. True to Conan's deduction, Haibara notices different paints that the counterfeiters tried.
Upstairs, the counterfeiters are forcing Toshiya's brother to draw the bills. One of the men keeping watch notices the invading children over closed circuit television. The older brother exclaims when he sees Toshiya on screen, and the head counterfeiter, the lady with the black hat, comes up with a plan. Conan realizes the children are gone, asks the police where they went, and discovers they went into the hideout without him. Horrified, he chases after them. Elsewhere, Gin takes a call over the phone from Vodka about someone who escaped from the Black Organization. Gin orders Vodka to find that person dead or alive.
As Conan enters the building, he is caught at gunpoint by a bulky man. Upstairs, the head of the counterfeiters confronts the children, and plans to kill the children one by one to motivate Toshiya's older brother to work faster. Just as she is about to shoot Ayumi, Conan uses his shoes to knock the gun out of the lady's hand. He reveals that the counterfeiter's original artist had become injured, so they needed a replacement to finish the bills. They saw the older brother's painting of Sōseki and decided to kidnap him in order to finish the bills. Conan takes out the lady's two goons with pots of paint. Before the lady can reach for the gun, Haibara grabs it, takes a Weaver stance, and fires it just over the lady's shoulder, breaking the window behind her. The sound rouses the police next door and they apprehend the counterfeiters. As they are hauled off, Conan asks the lead counterfeiter if she is part of a large organization with alcoholic code names. The lady doesn't seem to know what Conan is talking about. Megure reveals that she is the leader of a counterfeit group called the "The silver fox", and he then berates Haibara for firing a gun. Haibara breaks down in tears.
Conan takes Haibara to her home, still sobbing. On the way, Haibara's demeanor suddenly changes and she reveals to Conan that she's really Sherry, a former member of the Black Organization and creator of APTX 4869, the drug that shrunk Shinichi. Haibara points out that her home address is actually Agasa's. Conan starts to call Agasa in a panic and he doesn't pick up. Haibara replies that's because he is not in this world, implying 'dead'. Conan rushes over the Agasa's and finds the professor is completely well and jovial and that his line was busy because he was surfing the internet.
Conan demands an explanation why a member of the Black Organization is staying with Agasa. Agasa explains that she also took APTX 4869 which caused her to become a child. Haibara adds that the professor adopted her after he found her passed out in front of Shinichi's house. She had been part of the Black Organization team that investigated Shinichi's house twice to ensure his death. She noticed Shinichi's childhood clothes went missing between investigations, and thus suspected he de-aged like one of her mice did. She declared Shinichi deceased anyway because she didn't want the Organization to kill him before she could see him. Haibara then explains that she betrayed the Organization because she didn't like that they were using her drug on people and because the Organization killed her sister and refused to explain the reason why. Sherry boycotted the drug's development, and was then locked up and scheduled to die because of her insubordination. She took an APTX she had pocketed hoping to commit suicide, shrank instead, and then escaped. The Organization, fearful of what she might leak, burned down the building her lab used to be in and began looking for her.
Case 2: Murdered Professor Case
Situation
Haibara reveals that she accidentally sent a floppy disk containing data on the Black Organization to her older sister... which is now in the possession of her sister's professor, Masami Hirota.
Agasa takes Conan and Haibara there to retrieve the disk, only to realize that Hirota has been murdered. The suspects are Hirota's three students who visited that day.

Masami Hirota was found dead in his locked study underneath a heavy bookshelf of books. Books were scattered across the room. The three suspects left messages on Professor Hirota's answering machine. In addition to the suspects, one of those messages was from Vodka using a voice changer.

Conan reveals the culprit to be a man named Akira Shirakura; Shirakura after bludgeoning Hirota to death tied the answering machine cassette tape around the key to the room which rewound when a call was made and subsequently bringing the key into the room. As evidence, Conan reveals that Shirakura's fingerprints should be found on the tape.
Haibara breaks down and asks Conan why he could not save her sister, Akemi, from the Black Organization. Later that day, Haibara attempts to read the files off the disk only to have a virus delete all the data.

Summary
- Sherry, real name Shiho Miyano, betrayed the Black Organization after they refused to justify the circumstances of her sister's death. Shiho was set to be killed for insubordination, so Shiho took the drug she made to commit suicide. It instead de-aged her without the Black Organization's knowing, and she managed to escape. Because of this, Shiho realized that Shinichi Kudo likely shrank so she went to his house where she ran into Agasa.
- Shiho moves in with Agasa, takes the alias Ai Haibara, and transfers to Teitan Elementary.
- Conan discovers that the woman from the billion yen bank robbery, Akemi Miyano, is Shiho's sister. Viewers also learn that the scientist sister of Akemi's that Gin said was too valuable to leave the Organization was Shiho.[1]
- Conan discovers the name of the drug that shrunk him is APTX 4869, and its creator is Sherry.
- Conan discovers the Black Organization searched Shinichi's house twice to make sure he was dead.
- The disk of APTX 4869 data which also contained real names and funding sources or involved agents is erased by the Night Baron Virus that had been planted on the disk
- The Black Organization calls off plans to kill Hirota Masami because he was murdered by someone else first.
