Season 1 - Episodes 1-28

Roller Coaster Murder Case (Episode 1)/The Heisei Holmes (Chapter 1)

  • The first episode of the anime includes the Detective Boys who don't appear until many chapters later in the manga.
  • Hiroshi Agasa and Kogoro Mouri also appear in this episode, whereas in the manga they make their debut in the Company President's Daughter Kidnapping Case.
  • The mansion owner kills his wife in the manga. In the anime the owner kills his friend, Yamazaki.
  • In the manga, when Ran is trying to kick Shinichi, he leaps out of the way rather than his face ending up under her skirt.
  • In the manga, Reiko points out that Gin and Vodka could have committed the murder as they were behind the victim. Shinichi acknowledges that they look suspicious, but if they pulled off the murder, they would have anticipated the arrival of the police (which they don't as they are in a hurry to pull off their transaction).
  • Shinichi uses a camera when spying on Vodka, whereas in the anime, he simply just listens to the deal going on.

Company President's Daughter Kidnapping Case (Episode 2)/The Great Detective Turned Small, The Unwelcome Great Detective, The Sixth Smokestack & The Other Perpetrator (Chapters 2-5)

  • The younger Shinichi is in a medical center at Tropical Land whereas in the anime he runs off after being awoken by the police.
  • In the manga, Tani immediately puts the vacation plans with Akiko on hold (much to the latter's disappointment). The anime leaves this scene out.
  • Rather than showing Conan being introduced to his new class (with Genta, Ayumi and Mitsuhiko as students), the manga version of the story end with Conan reflecting on how he is incapable of fighting the bad guys in his younger form.

An Idol's Locked Room Murder Case (Episode 3)/From Third-Rate to Great Detective, The Bloody Case of the Lovely Pop Idol, Resemblance & An Unfortunate Misunderstanding (Chapters 6-9)

  • In the anime, Genta, Ayumi and Mitsuhiko introduce themselves to Conan and follow along on the case. The Detective Boys don't appear in the manga until Volume 2.

The Coded Map of the City Case (Episode 4)/Code Sheet Obtained!!, The ABC's of Deciphering, An Answer and Another Answer & The Shining Fish's True Form (Chapter 36-39)

  • An entire portion of the story is left out of the anime where Ran takes Conan, Genta, Ayumi and Mitsuhiko to Touto Tower. During which she recalls a time when she and Shinichi visited the tower and when he bought her a cold drink, which he put up to her cheek. Conan does the same thing, which prompts her to ask him about his true identity (as the manga version takes place after the The Shinkansen's Bomb Case). Conan responds by stating that he is Kamen Yaiba.

The Shinkansen's Bomb Case (Episode 5)/Running Into The Two, The Four in the Green Car & Last 10 Seconds of Terror (Chapter 33-35)

  • In the manga, the two men in black are in fact Gin and Vodka. It is here that Conan first learns of their codenames.
  • Genta, Ayumi and Mitsuhiko didn't appear in the manga version of the story. Thus, it's Ran who deposits the gum that Conan uses.
  • The manga version ends with Conan reflecting on the knowledge he learned about the two men in black. Ran's questioning of his true identity doesn't occur here, but in The Coded Map of the City Case (which follows the story in the manga rather than preceeding it).

Once-A-Month Present Threat Case (Episode 7)/The Curious Presents, The Same Person, The Mystery of August 3rd & Safe Before Your Eyes (Chapter 26-29)

  • In the manga, this story takes place after the Luxury Liner Serial Murder Case, as Ran gets a letter from Natsue who mentions that she and Takeshi are living a more quiet life on the ranch. Natsue tells Ran to give her regards to her "detective boyfriend", which sets up the story. The anime version starts with Mitsuhiko, Ayumi and Genta asking about Shinichi and whether he is Ran's boyfriend.

Ayumi-chan Kidnapping Case (Episode 11)/A Dangerous Game of Hide-And-Seek, Follow the Voice!! & What! Really!? (Chapter 81-83)

  • The anime version includes a flashback with Agasa describing how the Detective Boys Badges work, which is absent from the manga version as they were introduced in the manga version of Missing Corpse Murder Case.
  • While searching for Ayumi, the boys notice Inspector Megure in a patrol car. After they find Ayumi, they see Inspector Megure pass by in the patrol car again, this time with a criminal. Both of these moments are anime-only.

The Strange Person Hunt Murder Case (Episode 12)/The Missing Man, The Sad Girl, Follow the Giant! & A Devil-like Woman (Chapter 13-16)

  • In the manga version of the story Gin and Vodka are the masterminds of the case (rather than Okita), and they end up killing Masami Hirota/Akemi Miyano who informs Conan of the organization's existence. This would lead to Ai Haibara's appearance in the series. Furthermore, Ai makes a silhouetted appearance when Akemi is demanding for herself and her sister to be free of the organization, which is also omitted. To repair the storyline, Episode 128 The Black Organization: One Billion Yen Robbery Case was written with a similar ending to the manga version.

Missing Corpse Murder Case (Episode 15)/Formation! The Detective Boys, Mysterious Brothers & Moving Corpse Mystery (Chapter 56-58)

  • The manga version of the story takes place before "Ayumi-chan Kidnapping Case", and is the first story with the Detective Boys' Badges. The story begins with Conan giving them to Mitsuhiko, Genta and Ayumi at school. Afterwards, they go into the P.A. Room to announce themselves to the school as The Detective Boys, only to be kicked out by a teacher, which then ends with them (except for Conan) imagining the fame that will come with their cases. The entire scene is absent from the anime.
  • In the manga, after Conan knocks out Tomofumi with a iron kettle with the Power-Enhancing Kick Shoes, the kick causes him considerable pain in the foot and he jumps up screaming. Conan's pain is not depicted in the anime episode.

Kogoro's Class Reunion Murder Case (Episode 27-28)/Kogoro's Class Reunion, An Unexpected Hint & The Two Benkei Standing Deaths (Chapter 84-86)

  • The manga starts off at the reunion during the moment where Conan and Ran are bathing. The anime starts before the reunion is held with Conan and Ran trying to convince Kogoro to take them. During which a robbery takes place with Kogoro and Conan pursuing the robber. Kogoro is saved when Conan kicks the gun away from the robber. Afterwards, Kogoro, Conan and Ran meet with Yumi who hopes to see all of them at the reunion. Meanwhile Kazushi sneaks onto the scene to steal the gun used by the robber (though it's not revealed to be him until Part 2.

Season 2 - Episodes 29-54

TV Station Murder Case (Episode 31)/A Death During a Live Broadcast, Illusionary Road & Flash News Deduction Show (Chapter 102-104)

  • In the manga, Michihiko Suwa is characterized as being far more self-centered and concerned with his career than in the anime. When Matsuo calls the producer claiming that he'll commit suicide by jumping from the television studio roof, he tells Suwa that he will be "going down" with him. Stating that he has listed all of Suwa's misdeeds in his will, Matsuo frightens the producer by insinuating that everything will be written in tomorrow's newspaper. Fearful for his own future, Suwa rushes to the window to try and convince Matsuo not to jump. In the anime, Matsuo does not make such threats, and Suwa runs to the window out of concern for Matsuo's life as opposed to his career being ruined.
  • In the manga, when Kogoro's deduction show is televised outside of the Nichiuri Television Studio for the public's viewing, more time is spent showing people's reactions to the broadcast than in the anime. One such scene that was entirely omitted involved Sonoko Suzuki. While watching a movie, her mother tells her to go to bed as it's getting late. Just as Sonoko asks if she can stay up a bit longer, her movie is interrupted by a news bulletin concerning the death of Michihiko Suwa. When the screen switches to Kogoro's deduction, Sonoko's facial expression of confusion turns to complete shock.

Mountain Villa Bandaged Man Murder Case (Episode 34-35)/The Mysterious... Bandaged Man, The First Victim!, Ran in Trouble!, Attack in the Dark! & The Identity of the Murderer! (Chapter 40-44)

  • The manga version of this story was the first appearance of Sonoko Suzuki (while in the anime she made her debut in Valentine Murder Case), as well as the first time that Conan solved a murder through her (which in the anime was first done in A June Bride Murder Case). The manga version established that she never met Conan until now.
  • The anime version ends with Ran bringing up Sonoko's deduction of the case. Conan is worried as his cover might be blown, only for Sonoko to accept the credit for solving the murder. The manga placed this at the beginning of the Karaoke Box Murder Case.

Akaoni Village Fire Festival Murder Case (Episode 38)/An Advantageous Shadow, A Perfect Alibi & The Picture Speaks (Chapter 10-12)

  • The manga version of the story sets up Conan being in school, as well as introducing his newly created Power-Enhancing Kick Shoes (which he tries while playing soccer while at the grade school soccer field).

Karaoke Box Murder Case (Episode 42)/The Karaoke Killer!, Suicide or Homicide?, The Mystery Hidden In The Song & How Lives Cross... (Chapter 45-48)

  • The manga version of the episode takes place right after Mountain Villa Bandaged Man Murder Case, with Ran bringing up Sonoko's deduction of the case. Conan is worried as his cover might be blown, only for Sonoko to accept the credit for solving the murder. The scene as it appeared in the anime was used for the ending of the Mountain Villa Bandaged Man Murder Case.
  • The manga reveals that Tatsuya was rude to his band, because he didn't want them to miss him after he left.
  • The anime ends with Ran receiving her present, whereas the manga ends with her trying to find Shinichi (while Conan is shown, nervously hiding).

  • The following scenes were made for the anime version:
    • Kogoro getting his leg broken & asking the paramedics to take him to Yoko's show, as well as the Detective Boys looking for his hospital room.
    • Mr. Sekiguchi tells the Detective Boys about the bank robbery with a flashback shown.
    • After Yoshio leaves the room, Kogoro and the Detective Boys talk about where the bank robbers could be hiding with Kogoro making a joke about them being in the suburbs. Genta responds hoping that his other leg gets broken with Mitsuhiko stating that they should let him be hospitalized forever. Kogoro asks Mr. Sekiguchi for his imput only to find he fell asleep and thinks he's just tired. He then asks the Detective Boys to take him to the lobby so he can watch Yoko. A radio is shown taped under his bed.
    • A flashback detailing the car accident.
    • The Detective Boys moving Kogoro to the lobby with Conan accidentally getting kicked in the face by Kogoro's casted leg.
    • Ran coming to check up on Kogoro only to find him dancing in the lobby while watching Yoko. Kogoro eventually breaks his other leg, with Rans ignoring him.

The manga version of this case featured an earthquake between the hide and seek scenes and Genta discovering the knocking. This scene was removed from the anime out of sensitivity to the recent Tōhoku earthquake that occurred in March 2011. In the deleted section, Conan was the seeker and had just finished finding everyone except Genta when the earthquake struck. After recovering, they asked Genta to return to the first floor using the detective badge so they could leave in case of aftershocks. Genta was upset that the game was ending prematurely and yelled into the detective badge. Genta then heard the knocking. The Detective Boys were worried the knocking signaled someone was trapped in the building because of the earthquake, so they investigated and encountered the two workers.
