Conan and Haibara have an interesting relationship. Initially, Conan scorned Haibara for being part of the Black Organization and the inventor of murderous [[APTX 4869]], but he has since warmed up to her as a valuable teammate and someone to confide his true thoughts with when they conflict with his child cover. On her part, Haibara expresses a lot of interest in Conan's personality, intelligence, and sense of justice. This has led to the theory that Haibara is in love with Conan.

It is shown in several manga chapters and anime episodes that Haibara gives hints about liking Conan. However, whenever Conan asks her about it, she always claims to be joking. Fans think she is trying to hide her pain on the fact that he likes [[Ran Mouri|Ran]]. Conan watches out for Haibara's safety and tries to protect and save Haibara if anything happens to her. He also worried about her mentally when the Organization is involved.

* Upon Ai's arrival at Teitan Elementary School, Genta eagerly offers the seat next to him for her to sit in. But as Ai walks towards the desks, she brushes right past Genta and takes the empty seat next to Conan, and in monotone says to him: "Nice to meet you." Shocking Conan, the only thing he can manage to say is: "Yeah..."

* After class is over, the Detective Boys try to catch up with Ai in the hallway, wanting to ask her to walk home with them. Ai ignores all of Ayumi's attempts to talk to her until she inquires about her address, to which she replies: "22 Beika Block, Second Street." Conan regards the address as familiar and remarks to himself that her house can't be too far away from where his is. Ai then looks over her shoulder and smirks at him, again shocking Conan and causing a small blush to appear right above his nose. Genta notices and asks him if he "likes that stuck-up woman". Which Conan quickly denies.

* When Ayumi and Mitsuhiko are telling Ai about the Detective Boys, she asks, "Edogawa-kun is in it too?". Shortly after, the Detective Boys come across a case, where a fellow classmate's older brother has been missing and wants to find him.

* After solving said case, and Ai fires a gun through a window, causing her to get a scolding from Megure-keibu, and starts fake-crying (impressively well) to get out of it. Conan walks Ai back home to her house, while she is still crying. When Conan drops her off nearby her home, Ai immediatley stops crying and then starts talking about a drug called "APTX 4869". Conan is confused, as Ai continues to ramble about the drug, how he took it, and how she did too. It is apparent that Ai isn't just your average little girl. It is not until Ai tells Conan that she's occupied the Professor's house and that he's "not in this world anymore", that Conan begins to freak out. He tries to call the Professor but does not get an answer, while Ai smirks evily in the background (she's got the upperhand, at the moment). Conan then leaves Ai behind and sprints to the Professor's house, hoping to find him safe.

* Later on, Conan, Ai and the Professor come across another case. One involving the locked-room-murder of a University Professor. After Conan solves the case, the Professor and Conan decide to head back home. When Conan gestures for Ai to come along, we see a tear roll down her face as she asks why he didn't help her sister. To answer a confused Conan's face, Ai explains (still in tears) that Hirota Misami was a fake name her sister took from the now-deceased University Professor, and Conan realizes that the same girl (from the previous episode) who died during the one-billion-yen robbery case. Ai continues to shout at a stunned Conan, with all his deducing skills, he should've been able to see right through her sister's case. Ai breaks down and falls on her knees in front of Conan and clutches his shirt and continues to cry into it. The unfeeling boy, unlike a normal sympathetic human being, denies the very-teary Ai Haibara clutching onto him like she was his only life line (in a way, he was) the hug she very well deserved. But Conan silently thinks to himself: "This is probably the first true face she's ever showed me."

Near the end of the second part of this case, Ai stares off into the distance after conan made a joke about her being 84 years old. She tells him "I'm only eighteen, about a year older than you. Maybe someday..." before she stares off into the distance again.

Ai tells Ayumi to stop crying and that "Edogawa-kun isn't the type to make you worry. He'll come back himself." then comments on Ayumi's bag and about not letting her tears enter it. Ayumi replies, "Hey how do you know Conan-kun so well..."
Ai replies, "Come on. Why do you ask?"
"Is it because you like him, right?"
Ai, surprised but recovers, asks, "What if I do?"
Ayumi replies, "Then...I'm in trouble..." implying that there will be a love triangle if she does.
Ai sees Ayumi is worried and does not want to mess with her anymore and plainly states she does not have those kinds of feelings for him.

At the start of the second Gomera movie, Ayumi falls asleep and puts her head on Conan's shoulder. When Conan turns to Ai saying he needs to use the restroom and asks her if she would switch seats, she puts her head on Conan's shoulder too, having fallen asleep as well.

Ai tells him that she (possibly referring to Ran) has found out about his identity, when he asks her why she's telling him all this, she tells him that she can see into the hearts of the wicked, but he couldn't understand a woman's heart, then tells him she's been in love with him since she met him. We see Conan's face, but it doesn't appear to be at all surprised, and Ai continues with: "I guess you didn't even notice.. . Kamen Yaiba-san." After Mitsuhiko yells out "CUT!", it is revealed that both Conan and Ai were merely acting, and practicing lines for Teitan Elementary School's play, with Mitsuhiko as the director.

* Conan and Ai go to the Haido City Hotel to catch Pisco, a Black Organization member, before he kills someone using the drug that shrunk them, as ordered by Gin. During the entire episode, Haibara is seriously frightened of Gin because the night before she dreamed that he discovered her true identity and killed everyone she had contact with. She made a point to also confide to Conan that she dreamed that he was shot first, which symbolizes a great fear over any harm done to him.

* Also, while they are in Professor Agasa's car following Gin and Vodka to the Haido City Hotel. She seems to be pleased by Conan's decision to stop Pisco from murdering someone (rather than just concentrating on Gin, Vodka and the drug.) and says, "Oh, what a strong sense of justice you have." with a proud smile. Because of his decision to do the right thing, she follows him into harms way knowing that she could be murdered immediately (because Gin can recognize her using only a strand of her hair) and enters Haido City Hotel against her premonitions.

Symbolically, red roses represent love or passion, suggesting that Ai might have romantic feelings towards Conan.

Ai was petrified because she felt a familiar and scary presence from [[Black Organization]] around. (She was right because Vermouth was disguised as Dr. Araide at that time) When Jodie asked Conan for her name, she grabbed onto his hand desperately and he understood her fear, simply saying she was a random girl he happened to sit next to.

For example, during [[The Mysterious Passenger]] episodes, Haibara chose to stay on the bus (which contained a bomb) in an attempt to suicide so she wouldn't have to worry about her future or the Black Organization anymore. Conan rushed back into the bus at risk of his own life and saved her, telling her to not run away from her destiny. Conan was injured in the process and used his blood to give the police a reason to send Haibara to the hospital, possibly as a way to keep an eye on her. It is also noted that Conan may have thought a Black Organization member was onboard the bus, so he tried to send her away.

Ai was in a miserable mood throughout the 2 episodes. However, Ayumi, Genta and Mitsuhiko cheered her up and Ai was happy again. She blushes from the comment until Conan says the wrong joke that she was 90 years old (she corrected him that she is 84 yrs old with scorn)

Conan is shocked and insists she'd probably only been looking at him to see how the "test subject" for APTX 4869 was doing. Despite this, Conan later tests Haibara, otherwise.

* Before Yukiko left the Detective Boys, Conan and Haibara she's quick to remind Conan to: "never leave her side," before she drives off. To which Conan irritably replies: "I know, I know."

Conan then takes this opportunity to ask her a question, as the scene grows quiet. Conan solemnly closes his eyes as the fringe on his hair shifts downward his forehead he asks if he can ask her something. She does not reply verbally but turns her head around, as she had her back to him before, to listen. Conan then asks: "Is there something on my face?" with something of an "Oi-Oi" face. Haibara responds with a similar look, but appears to be confused.

In a scene, Haibara wants to know who Conan was talking to on his phone (she thinks it was the FBI). Conan says back, "It's not like a case (jiken) happened or something..." Ayumi eavesdrops and says surprisingly, "It's an affair (jiken)! An affair between Conan-kun and Ai-chan!?" Since jiken could also mean affair. They stared at Ayumi with bewildered and surprised faces.

- Conan is always there to support Haibara when she mentions about her sister and how Haibara misses her. He always tells her that she is never alone because she has friends who surround her all the time.

Conan and Haibara have an interesting relationship. Initially, Conan scorned Haibara for being part of the Black Organization and the inventor of murderous [[APTX 4869]], but he has since warmed up to her as a valuable teammate and someone to confide his true thoughts with when they conflict with his child cover. On her part, Haibara expresses a lot of interest in Conan's personality, intelligence, and sense of justice. This has led to the theory that Haibara is in love with Conan.

* After class is over, the Detective Boys try to catch up with Ai in the hallway, wanting to ask her to walk home with them. Ai ignores all of Ayumi's attempts to talk to her until she inquires about her address, to which she replies: "22 Beika Block, Second Street." Conan regards the address as familiar and remarks to himself that her house can't be too far away from where his is. Ai then looks over her shoulder and smirks at him, again shocking Conan and causing a small blush to appear right above his nose. Genta notices and asks him if he "likes that stuck-up woman". Which Conan quickly denies.

* When Ayumi and Mitsuhiko are telling Ai about the Detective Boys, she asks, "Edogawa-kun is in it too?". Shortly after, the Detective Boys come across a case, where a fellow classmate's older brother has been missing and wants to find him.

* After solving said case, and Ai fires a gun through a window, causing her to get a scolding from Megure-keibu, and starts fake-crying (impressively well) to get out of it. Conan walks Ai back home to her house, while she is still crying. When Conan drops her off nearby her home, Ai immediatley stops crying and then starts talking about a drug called "APTX 4869". Conan is confused, as Ai continues to ramble about the drug, how he took it, and how she did too. It is apparent that Ai isn't just your average little girl. It is not until Ai tells Conan that she's occupied the Professor's house and that he's "not in this world anymore", that Conan begins to freak out. He tries to call the Professor but does not get an answer, while Ai smirks evily in the background (she's got the upperhand, at the moment). Conan then leaves Ai behind and sprints to the Professor's house, hoping to find him safe.

* Later on, Conan, Ai and the Professor come across another case. One involving the locked-room-murder of a University Professor. After Conan solves the case, the Professor and Conan decide to head back home. When Conan gestures for Ai to come along, we see a tear roll down her face as she asks why he didn't help her sister. To answer a confused Conan's face, Ai explains (still in tears) that Hirota Misami was a fake name her sister took from the now-deceased University Professor, and Conan realizes that the same girl (from the previous episode) who died during the one-billion-yen robbery case. Ai continues to shout at a stunned Conan, with all his deducing skills, he should've been able to see right through her sister's case. Ai breaks down and falls on her knees in front of Conan and clutches his shirt and continues to cry into it. The unfeeling boy, unlike a normal sympathetic human being, denies the very-teary Ai Haibara clutching onto him like she was his only life line (in a way, he was) the hug she very well deserved. But Conan silently thinks to himself: "This is probably the first true face she's ever showed me."

She made a point to also confide to Conan that she dreamed that he was shot first, which symbolizes a great fear over any harm done to him.

* Also, while they are in Professor Agasa's car following Gin and Vodka to the Haido City Hotel. She seems to be pleased by Conan's decision to stop Pisco from murdering someone (rather than just concentrating on Gin, Vodka and the drug.) and says, "Oh, what a strong sense of justice you have." with a proud smile. Because of his decision to do the right thing, she follows him into harms way knowing that she could be murdered immediately (because Gin can recognize her using only a strand of her hair) and enters Haido City Hotel against her premonitions.

* After Haibara says, "Maybe if I had been killed by the Organization back there. There would be less hassle for everyone," Conan cuts her off by giving up his glasses (the only thing preventing people from recognizing him) and putting them on her to make her feel safer. After they have a conversation about his action's relevance to Superman/Clark Kent, Haibara turns away bashfully and thanks him and he looks at her for a while, a small smile growing on to his face, and he says, "You really are adorable."

* Haibara is shot multiple times by Gin on the roof of the Haido City Hotel and Conan, on the first floor, is running as fast as he can, screaming her name all the there.

* After Haibara shrinks back to child size, Conan puts his jacket on her naked body and carries her from the fire before Pisco and Gin can discover them.

Conan rushed back into the bus at risk of his own life and saved her, telling her to not run away from her destiny. Conan was injured in the process and used his blood to give the police a reason to send Haibara to the hospital, possibly as a way to keep an eye on her. It is also noted that Conan may have thought a Black Organization member was onboard the bus, so he tried to send her away.

* After solving said case, and Ai fires a gun through a window, causing her to get a scolding from Megure-keibu, and fake-crying (impressively well) to get out of it, Conan walks Ai back home to her house, where she is still crying. When Conan drops her off nearby her home, Ai immediatley stops crying and then brings about a drug called "APTX 4869". Conan is confused, as Ai continues to ramble about the drug, how he took it, and how she did also. It is apparent that Ai isn't just your average little girl. It is not until Ai tells Conan that she's occupied the Professor's house and that he's "not in this world anymore", that Conan begins to freak out. He tries to call the Professor but does not get an answer, while Ai smirks evily in the background (she's got the upperhand, at the moment). Conan then leaves Ai behind and sprints to the Professor's house, hoping to find him safe.

* Later on, Conan, Ai and the Professor come across another case. One involving the locked-room-murder of a University Professor. After Conan solves the case, the Professor and Conan decide to head back home. When Conan gestures for Ai to come along, we see a tear roll down her face as she asks why he didn't help her sister. To answer a confused Conan's face, Ai explains (still in tears) that Hirota Misami was a fake name her sister took from the now-deceased University Professor, and Conan realizes that the same girl (from the previous episode)who died during the one-billion-yen robbery case. And Ai continues to shout at a stunned Conan, with all his deducing skills, he should've been able to see right through her sister's case. Ai breaks down and falls on her knees in front of Conan and clutches his shirt and continues to cry into it. The unfeeling boy, unlike a normal sympathetic human being, denies the very-teary Ai Haibara clutching onto him like she was his only life line (in a way, he was) the hug she very well deserved. Conan and Haibara have an interesting relationship. Initially, Conan scorned Haibara for being part of the Black Organization and the inventor of murderous [[APTX 4869]], but he has since warmed up to her as a valuable teammate and someone to confide his true thoughts with when they conflict with his child cover. On her part, Haibara expresses a lot of interest in Conan's personality, intelligence, and sense of justice. This has lead to the theory that Haibara is in love with Conan.

Shocking Conan, the only thing he can manage to say is: "Yeah..."

* After class is over, the Detective Boys try to catch up with Ai in the hallway, wanting to ask her to walk home with them. Ai ignores all of Ayumi's attempts to talk to her until she inquires about her address, to which she replies: "22 Beika Block, Second Street." Conan regards the address as familiar and remarks to himself that her house can't be too far away from where his is. Ai then looks over her shoulder and smirks at him, again shocking Conan and causing a small blush to appear right above his nose. Genta notices and asks him if he "likes that stuck-up woman". Which Conan quickly denies.

* When Ayumi and Mitsuhiko are telling Ai about the Detective Boys, she asks if "Edogawa-kun is in it too?". Shortly after, the Detective Boys come across a case, where a fellow classmate's older brother has been missing and wants to find him.

* After solving said case, and Ai fires a gun through a window, causing her to get a scolding from Megure-keibu, and fake-crying (impressively well) to get out of it, Conan walks Ai back home to her house, where she is still crying. When Conan drops her off nearby her home, Ai immediatley stops crying and then brings about a drug called "APTX 4869". Conan is confused, as Ai continues to ramble about the drug, how he took it, and how she did also. It is apparent that Ai isn't just your average little girl. It is not until Ai tells Conan that she's occupied the Professor's house and that he's "not in this world anymore", that Conan begins to freak out. He tries to call the Professor but does not get an answer, while Ai smirks evily in the background (she's got the upperhand, at the moment). Conan then leaves Ai behind and sprints to the Professor's house, hoping to find him safe.

* Later on, Conan, Ai and the Professor come across another case. One involving the locked-room-murder of a University Professor. After Conan solves the case, the Professor and Conan decide to head back home. When Conan gestures for Ai to come along, we see a tear roll down her face as she asks why he didn't help her sister. To answer a confused Conan's face, Ai explains (still in tears) that Hirota Misami was a fake name her sister took from the now-deceased University Professor, and Conan realizes that the same girl (from the previous episode)who died during the one-billion-yen robbery case. And Ai continues to shout at a stunned Conan, with all his deducing skills, he should've been able to see right through her sister's case. Ai breaks down and falls on her knees in front of Conan and clutches his shirt and continues to cry into it. The unfeeling boy, unlike a normal sympathetic human being, denies the very-teary Ai Haibara clutching onto him like she was his only life line (in a way, he was) the hug she very well deserved. But Conan silently thinks to himself: "This is probably the first true face she's ever showed me."

The wife reveals that that he divorced her not because he was cheating, but because he was going to burrow money to start up a business, and if that business failed, he did not want the debt collectors to burrow his wife. One rainy on the way from school, Ayumi collided with an escaping phantom killer and she wasn't able see the face of the killer, due to it being concealed with a hat and hood. The phantom killer fell upon collision with Ayumi and dropped his knife he used for a recent slasher attack. Once the phantom killer got up, he faced Ayumi and reached out to her. Ayumi screamed in fear of harm, but he only went to pick up a small object from the ground and then fled the scene afterwards. A clue was left behind when Ayumi realized a mark on her hand that resembled a number 5.

The suspects have been narrowed to three people: Hiroshi Enomoto, Naokazu Fukuchi, and Toshiaki Degawa. Ayumi was willing to face the suspects to find out who was the phantom killer, but Haibara objected to that plan due to concern for Ayumi's safety. Haibara explained to her how the culprit would bear a grudge on her if she placed the culprit in that kind of predicament and how he may also seek revenge if he was acquitted due to a lack of evidence. As a precaution, Ayumi and the others would instead watch the suspects from afar in a car with smoked glass to prevent such an outcome.

The Detective Boys accompanied Ayumi to an apartment where she was promised by the owners, to replace her own broken ningyō (traditional Japanese doll), a complete set of 7-tier Hinamatsuri dolls if she could correctly position the dolls. Conan surprised Ai by his knowledge of how the individual dolls were to be arranged, what was supposed to be a girl's hobby. Conan revealed he had been made to help Ran organizing the dolls when he was younger. After the dolls were correctly assembled, a neighbour came by and brought along a professional art connoisseur to verify the genuineness of an Edo era Raijin antique painting scroll hung openly in the apartment. The neighbour wanted persuade the owners to let him buy it to complement the Fūjin picture he already acquired. However, as it was an heirloom, the owners refused to sell. The connoisseur was upset at the lack of care in how the antique artwork was treated. Both left shortly, after the neighbour reminded the owners they were having financial difficulties. The children went on an errand to buy wine for the owners to make amazake as a treat for them. When they came back, they ran into the connoisseur who claimed he left his mobile behind. Reaching the apartment, they discovered nobody answered the door which was unlocked, and upon entry, discovered the apartment in a mess and the valuable painting had disappeared.

==== Part 2 ====
The police was called into what appears to be a break-in that occurred while all occupants happened to be out. However, Conan pointed out the clues which narrowed down the suspects to the neighbor who had been trying to purchase the painting without success, the art connoisseur, the old lady who lived in the apartment with her son and daughter-in-law, the son being absent from the story as he was at work the whole time. Conan also noticed that though the positions of the dolls had been disturbed, it reflected the traditional precedence was given to the left over the right, a custom which was only changed during the Meiji era. The more obvious suspects would be the old lady who originally came from Kyoto in Kansai region where many older traditions were still observed and the connoisseur who would have specialist knowledge of the subject.

===Part 1===
This episode reveals bits and pieces of Ai's family. Ai knows very little about her parents, and considers her mother a cold and mysterious woman, nicknamed Hell Angel by the Organization. Professor Agasa then brought Conan and her to the house of her father's old friend, who is also a professor. Later, after leaving the bathroom, that professor is murdered, leading Ai to believe the Black Organization is behind it.

===Part 1===
Yukiko brings Conan, Haibara, and the Detective Boys to watch a Kamen Yaiba movie preview. Once there, they find out the movie has been delayed to later that night. Yukiko having to leave to catch her flight to America, leaves the kids in the care of Akira Hojima, one of the four employees of the Kamen Yaiba film. Before leaving, Yukiko tells Conan to be careful of the black car that has been following them. Akira takes the kids to his apartments near the studio and invites his fellow employees to a game of Mahjong. While everyone is asleep, they are awakened by a scream and find the salesman Norihiro Furumura murdered with a knife.

The police investigate and find that Furumura's camera was turned on during the attack and reveals no suspicious sound was made. While the police suspect Akira to be the murderer, it is revealed the Akira and his two fellow employees have motives on murderer Furumura; Furumura ruined their previous film due to his careless handling of the negatives causing them a great loss in money to re-film the ruined sections. Conan calls Agasa over to reveal Akira as the murderer and to reveal Furumura's missing third shirt button had an important role in the murder.

== Resolution ==

Later that day, the culprit returns to Akira's apartment to return the missing button. The police and Agasa appear revealing it was a set up to reveal the culprit to be the employee Yoshikiko Negami. Conan using his voice changing bow-tie voices through Agasa that Yoshikiko using fluorescent tape was able to cross the messy room quietly and with fluorescent paint covering Furumura's third button, was able to stab him in the heart. Yoshikiko confesses and reveals that the parts of the film Furumura ruined could never be re-filmed as one of the main side actors died. The killer has used florescent (see in the dark) tape on desks and tables to find the victim and stab him. He then used it again to escape without making a sound, framing someone else in the process.

When the black car stalking them passes by, Conan reveals to Haibara he called Takagi to go ask them if they had been drinking. Since the driver is smoking while going by, it means the stalkers gave up of them. They call [[Shuichi Akai]], who now has pictures the pair took while following the detective boys, and explain they can't follow anymore. Akai tells them he still hasn't confirmed something yet. As he hangs up, he amends that last statement with "it's too alike" - perhaps a reference to Haibara looking like [[Sherry]].

Of course, while Akemi lived a normal life, Haibara was sent to America as a small child to go to school and was groomed to finish her parents' research <ref> File 384-386 Volume 38 File 2-4</ref>. She was born to an English mother, Elena Miyano, and a Japanese father, Atsushi Miyano. Both of whom were members of the organization, and deceased. A prodigy, she was sent to the United States for education at a very young age, then later came back to Japan to finish her parents' secret project for the organization. By the age of thirteen she was working as a scientist for the Black Organization.<ref>Akai started infiltrating the Black Organization five years ago. He did so by becoming Akemi’s girlfriend in order to get close to Shiho and use her influence to get in. (Manga Volume 58, File 2, pg 9: "Akai's Past") According to the FBI’s description, Shiho was “a scientist for them” at the time. Shiho was about 18 years old when she developed the experimental test compound [[APTX 4869]]. She discovered that it could be used as a poison to kill without leaving any traces of itself in a body. While researching its effects, Shiho noticed that a rare few of her lab mice had become younger after being given the drug instead of dying. Meanwhile, the Black Organization started using APTX 4869 to commit untraceable murders. Unaware of the drug's rare side effect when they used it on [[Shinichi Kudo]], the Black Organization ordered a search for him because his body had not been found. Shiho searched Shinichi's house twice after he had been shrunk to confirm his death for the Black Organization. She began to suspect Shinichi's transformation after she searched his house for a second time and found that his clothes from primary school were missing. Shiho then confirmed him as deceased so the organization would not look into the matter further and kill him after all.

As Ai Haibara, she acts older than she is supposed to be, which the Detective Boys refer to her as "cool". But despite her jaded demeanor, she has shown to be kind and caring at occasion, though usually more to animals than people. She's a bit quiet, though this may be due to her caution to keep herself hidden from the Black Organization. She is sometimes cold and very analytical, but there are times where she softens her demeanor and reveals herself to be a true friend. Shiho is generally a loner and misses her older sister, Akemi, greatly (in the film ''Countdown to Heaven'', she would call her sister's old apartment just to hear her voice on the voicemail). Her greatest fear is being caught by the [[Black Organization]], and she is especially terrified of [[Gin]]. Smart, stubborn, and with a somewhat twisted sense of humor, she tries to keep Conan from doing reckless things that may give away their identity, though often she is surprised by his actions that usually result in his gaining the information he needs while also keeping their identities secret.

== Plot overview ==
=== Introduction of Ai Haibara ===
Conan's class receives a new student named Ai Haibara. She acts rather cold and reserved when the Detective Boys try to befriend her, and Genta notices she's looking at Conan suspiciously. She tells them where she lives, and Conan realizes it's at Agasa's home.

After school, a boy named Toshiya asks the Detective Boys to find his missing brother. The Detective Boys along with Haibara investigate Toshiya's house and finds a painting of Natsume Sōseki. Toshiya reveals that before his brother disappeared, a woman, who had an interest in that portrait, approached Toshiya.

The Detective Boys search around town to ask whether anyone has seen the woman or Toshiya's brother. Conan notices that a man was using a counterfeit ¥1000 and realizes Toshiya's brother was actually kidnapped and forced to help create counterfeit bills. After following the man along with the clues Toshiya's brother left behind, they are able to apprehend the organized crime group and save Toshiya's brother.

On the way home, Haibara reveals to Conan that she's a girl named Shiho Miyano, former member of the Black Organization. She actualy betrayed the group and escaped with the use of the APTX 4869 which caused her to become a child. She reveals that she accidentally sent a floppy disk containing data on the Black Organization to her older sister...which is now in the possession of her sister's professor, Masami Hirota.

The suspects are Hirota's three students who visited that day. Conan reveals the culprit to be a man named Akira Shirakura; Shirakura after bludgeoning Hirota to death tied the answering machine cassette tape around the key to the room which rewound when a call was made and subsequently bringing the key into the room. As evidence, Conan reveals that Shirakura's fingerprints should be found on the tape.

Haibara breaks down and asks Conan why he could not save her sister, Akemi, from the Black Organization. Later that day, Haibara attempts to read the files off the disk only to have a virus delete all the data.

Haibara is kidnapped and confined to a wine cellar, but turns into an adult after she drinks [[baijiu]]. Despite wearing glasses and janitor clothing, Gin and Vodka recognize her and shoot her repeatedly until Conan appears. He shoots Gin with his needle, but Gin doesn't fall asleep. He tells Haibara to jump into the chimmey, and Vodka shoots at him, but he gets away. Gin purposely shoots himself in the arm due to trying to stay awake. Inside, Pisco almost kills her, but Conan rescues her after Pisco accidentally causes a fire. Gin kills Pisco for failure before he's able to tell him the truth about Shiho Miyano. Worried that the organization is after her, Haibara decides to leave the city.

=== The Desperate Revival arc ===
During the Desperate Revival episodes, Conan finds out that Ran suspects him of being Shinichi, due to Ran knowing Conan's blood type (for a blood transfusion). While Conan is in the hospital contemplating about admitting his identity, Haibara enters at night and points a gun at his head, saying that the Black Organization has found Haibara out due to an unknown agent being present at the Pisco incident. Because of this, Professor Agasa is held hostage and, in exchange for his life and a chance to return to the Black Organization, Haibara is required to terminate all the links she had as a child. However, she pulls the trigger and a bunch of flowers come out, showing that the story was just an act. Still, she uses this story as her point; that both Haibara and Conan cannot reveal their identities no matter the situation.

During that night, Haibara explains her plan to disassociate Conan from Shinichi in Ran's eyes. She has Conan take a prototype antidote for the shrinking drug and then disguises herself as Conan. For the rest of the arc, Conan returns as Shinichi while Haibara is present as Conan, thus creating the illusion of Shinichi and Conan existing at the same time, disproving that the two are the same person.

At the end of the Desperate Revival arc, the antidote begins to run out and Shinichi runs into the bathroom, where Haibara knocks him out using the sleeping needle. She then switches Shinichi into Conan's clothes after the antidote runs out.

=== A new threat: Vermouth, and the carjacking incident ===
Aside from Gin and Vodka being the most recurring members, a female member introduced late into the series named Vermouth also starts to play a huge role in the series. She makes her first appearance in Episodes 176-178, but her talents aren't revealed until Episode 230. She disguises herself as a doctor named Araide and is one of the few characters that learns who Conan really is. In one episode she is saved by Ran and Shinichi from falling through a fire escape, and keeps his secret unknown from the rest possibly because of this reason. She disguises herself as two actresses, Chris Vineyard and Sharon Vineyard. It is noted several times in the series that she is a master of disguise, who trained with Shinichi's mother in the past.

=== The second head to head battle, and revealed allegiances ===
[[Image:Episode_345_Screencap.jpg‎|thumb|right|180px|Encounter with Vermouth.]] In Episode 345, many identities are finally unveiled: Vermouth is revealed to be Dr. Araide, Chris Vineyard, [[Sharon Vineyard]], and the silver-haired serial killer in Shinichi's New York Case; Jodie Saintemillion is revealed to be an undercover FBI agent working towards capturing Vermouth, who killed her father when she was younger; Shuichi Akai is confirmed to be an FBI agent, and one with great skill too--enough to make the boss of the Black Organization believe that he is their ''Silver Bullet.'' Near the end of the episode, it becomes clear that Vermouth's purpose was to seek and eliminate Sherry, but her attempts are thwarted by several people: Shinichi/Conan, Jodie Saintemillion, Shuichi Akai, and even Ran. When she becomes cornered, she takes Conan hostage and drives away into a forest. There, she makes a call to her boss (still nameless), and to her surprise, Conan was recording the entire conversation. In order to preserve the organization's secrecy, she sprays sleeping gas in the car, putting both herself and Conan to sleep. She claims that this would be a duel--whoever wakes up first will win. Vermouth does indeed wake up first, but does not kill Conan. Instead, she just crushes his recording device. Ultimately, the only clue Conan gained from this whole ordeal is the ringtone that the boss uses; this is mentioned in Episode 425 as well, although its importance has not yet been revealed.

In Episode 394, Conan figures out the boss's number, but Haibara warns him not to call it because it is "[[Pandora's Box]]", Conan then thinks he can get officer Takagi to figure out who the number belongs to. But then Haibara warns if he does, officer Takagi will be killed.

Although Vermouth often comes off as evil and malicious, her allegiance is rather ambiguous. She chooses to protect both Conan/Shinichi and Ran, most likely because they let her live back in the New York Case when she was disguised as the silver-haired serial killer. At the end of the episode, she could have very well killed Shinichi, but instead she lets him live and even drapes her coat over his sleeping body so he wouldn't get cold. She even kept her promise with Shinichi to stop her attempt on killing Sherry/Shiho. For some reason, she seems to wish for the Black Organization to be taken down as well--for she believes that Shinichi Kudo is their true ''Silver Bullet.

As Conan and Haibara investigate a normal case, Haibara feels that an organization member is around. The organization member which she felt is implied to be one of the innocent suspects, [[Subaru Okiya]]. Conan invites Okiya to live in Kudo's house since Okiya's apartment was burnt. Okiya appears in other cases later on, including at the Haido mall where the rest of the Black Organization gathered to chase a rumored sighting of a [[Scar Akai|scarred Shuichi Akai]]. Despite the apparent implications, [[Bourbon]]'s true identity and Okiya's true motivations remain unconfirmed. At the end of Episode 543 (Anime), Subaru Okiya can be seen drinking a bottle of Baker's Mark, which is a brand of Kentucky Bourbon.

Ai Haibara seems to have somewhat romantic feelings for [[Conan]]/[[Shinichi]], although she never truly admits to it. In the fourth movie, she says to Conan that she wished she could forget her memories about the Black Organization and the death of her sister and the pill, claiming that all she wants to be was a normal little girl and live together with Conan forever. But then as Conan was shocked by the words, Haibara immediately said she was lying. Indeed, it is a mystery just exactly what she feels for him, whether friend or otherwise. It could be said that, because of their almost equal level of intelligence, she finds it easier to talk to him. Also, he is one of the few people in front of whom she has shown any signs of weakness, such as breaking down.

==== Hiroshi Agasa ====
The relationship between Haibara and [[Hiroshi Agasa|Professor Agasa]] is rather unusual, if not humorous. Despite what their actual ages are, Haibara often times acts more like a mother to the professor, constantly reminding him to watch what he eats. On several occassions, she has removed fattening foods from his reach<ref name=Depths>[[Strategy Above the Depths|Movie 9: Strategy Above the Depths]]</ref>, and is attempting to help get him into better shape. There's also been instances where she'll automatically step in front of Agasa in cases of danger.<ref name=Eyes>[[Captured in Her Eyes|Movie 4: Captured in Her Eyes]]</ref> Out of all the people she's met, Haibara seems most comfortable about acting herself with Professor Agasa; which might be attributed to the fact that he was the one who found her after she escaped the Black Organization, and took her in.

There are instances where Haibara will caution Conan from actions that involve [[Ran Mouri|Ran]], though it's assumed this is due merely to the fact that she wants to keep her identity hidden. At one point, she was very cold and distant towards Ran, just like she was to most other people. Ran believed that it was because that Haibara had hated her.<ref name=Net>[[The Mystery in the Net|Episode 246-247: The Mystery in the Net]]</ref> However, later that day, Haibara finally properly introduced herself to Ran, and they slowly became friends. Haibara finds that Ran resembles her older sister, Akemi Miyano, so she takes special interest in protecting her. Warshawski]] (V.I. upside down = "Ai"). Although Agasa suggested she use the kanji 愛 (love) for "Ai", she preferred to use the kanji 哀 (sorrow).
