== Relationship analysis ==

Mitsuhiko develops heavy romantic feelings for Ai, and Ai is aware of this. However, Ai does not seem to reciprocate romantic feelings for Mitsuhiko, perhaps because she really much older and has had very different life experiences. While it is mostly rather disagreeable Conan, nevertheless if Ayumi shows her being in love to him; is rather stirred Ai by Mitsuhikos to feelings, and smiles not seldom if he attacks an indication that he loves them. Ai uses his feelings to her advantage when she needs him to do something, but she also does admire his courage during missions the Detective Boys must perform and respects his feelings. She also in some episodes showed more confidence with Mitsuhiko than with Ayumi or Genta. Ai is often irritated by the childish behavior of the Detective Boys. However, in this regard she clearly has more problems with Ayumi and Genta, because Mitsuhiko of the three ones is cleverest. A reoccurring element in the MitsuxAi relationship is Conan; he is usually secretly observing their "moments" and poking fun at Ai interest in Mitsuhiko while she rolls her eyes and makes some ironically comment.

==Moments==
===Mushrooms, Bears, and the Detective Boys (Manga Volume 27 file 10 and 28 Files 1-2, Episode 212-213)===

This is the first episode that Mitsuhiko starts to show affection for Ai. In fact, it appears to hit rather quickly. As she is speaking to Ayumi, Genta and Agasa in one of her adult-like explanations regarding the apple being the forbidden fruit of Adam and Eve, causing them to be banished from the garden of Eden by God, and the apple being able to analyze good and evil, he's struck by her words and blushes. Conan notices this and asks "What's wrong? What's with the weird look?" and Mitsuhiko gets defensive at first, stating "I'm not making a weird face!" He seems to give in and answers with "I was just looking at her." Directing their attention to Ai. Mitsuhiko continues speaking about her then, saying "Haibara-san's words are harsh but she's really pleasant, smart, and mature. Don't you think she's mysterious?" Growing embarrassed Mistuhiko tries to cover up his words by stating "B-but, just because, it's not like..." Conan's face grows serious as he places a hand on either side of Mitsuhiko's shoulders, replying with "Well, Mitsuhiko, I won't say anything mean, but don't choose her. She'll be too difficult to deal with." Haibara hears him say this and blinks in confusion at the two.

Later in the episode, Genta gets lost while they are searching for a certain kind of mushroom and Ai makes Conan pair up with Ayumi and tells Mitsuhiko to come with her to go look for him. Conan gets a dark look on his face and says "Be careful, Haibara." as they are in hunting territory and humans are often mistaken for animals and shot by accident. Ai smiles in a very genuine way and says "Thank you for worrying about me." Conan scoffs and says "Whatever." Mitsuhiko feels left out and looks from one to the other repeatedly. When they start searching, Mitsuhiko remembers this and asks "What is your relationship with Conan?" when she gives him a confused look he goes on to say "You two often go off into a corner and talk about things normal children don't understand. It's like you two only understand each other...like you're in your own little world." Ai brushes him off and says "You're wrong. It's not as romantic as it seems."

In episode 213, Ai falls to the ground after twisting her ankle when they were running away from what they thought at the time was someone intentionally trying to shoot them. Mitsuhiko immediately runs to her side and cuts his towel into strips to wrap it around her ankle like a bandage. Ai is conspicuously delighted by his natural intelligence and exclaims to Mitsuhiko "Wow, that's amazing!" Mitsuhiko blushes and then looks down saying "Actually, I sprained my ankle when I was camping with Conan-kun once and...Conan-kun...he showed me this. He knows everything. He's amazing. He's also a great leader. I'm not even close to being like him..." After a pause Haibara smiles and says "Stupid...the most important thing is that you have this knowledge and can use it after learning it. Right now, you're my outstanding rescuer. Thank you for your help." She nods with a pleased expression when Mitsuhiko blushes and stammers "Ah, n-no. I'm embarrassed by the way you said that!"When he stands to continue, Mitsuhiko supports Ai and carries her from the mountain. The scene ends with her gazing at his reddened face intently.

On the ride home at the end of the episode, Haibara is sitting in the front while the rest are in the back, discussing what had happened. When Mistuhiko comments about Jubei ((The female bear)) and Matasaburo Saika being friends for 20 years, thus explaining why he was willing to kill to save her, Haibara shoots him down, stating "When an animal lovers goes this far, it's rather annoying." Visibly hurt, he sits down and talks with Ayumi, who picks up the conversation with him. When Mistuhiko is no longer looking at Haibara, she turns and watches him, letting out a small smile. Conan notices this and smirks at her smugly, causing Ai to blush and reply in anger with "What are you looking at?" He simply says "Nothing." and leaves her to look away in spite.

===Case of the Missing Policeman's Notebook (Episode 276)===

A fruitless singer wants to kill his manager. Mitsuhiko sees through the plan and can nearly solve the case. However, he makes a few mistakes, so that Conan solves the case in the end. During his conclusions though Ai smiles at Mitsuhiko, and draws the attention of his mistakes to him nicely. If Genta or Ayumi want to clear up a case, and, besides, give partly big nonsense of himself, is substantially less friendly Ai.

===Hooligan's Labyrinth (Episode 279-280)===

The first MitsuxAi scene is on he bus after the Detective Boys and Professor Agasa have just finished watching a soccer/football game. Mitsuhiko is listening to the sports results of the next game on the radio and Ai, who is uncharacteristically interested in sports in this episode, puts her head against his to listen. He jumps away, stammers and blushes while she asks slightly impatient for the score. He quickly, with a red face, reports that it is zero to zero. As Conan watches in the background, Mitsuhiko goes on to say that the star player of the team they are rooting for is still playing but is playing badly. Ai, who has some sympathy for the star player, bows her head sadly. Mitsuhiko immediately tries to comfort her but she excuses herself and walks away with Conan's eyes on her.

"The Train Scene" is sort of iffy because it can be seen as an ConanxAi scene AND a MitsuxAi scene. After Conan figures out who the killer is and the police take him away, Conan notices that Ai is missing, Mitsuhiko and the others don't know where she is until they notice her standing on the platform on the other side of the train tracks like she's getting on a different train. Conan fears the worst and bolts up the stairs to try to get to her before she "escapes". When he gets there, she's no where to be found and he stands there, breathing heavily, screaming her name. When he's sure she's gone, she appears behind him and says "Why are you shouting?" Conan tries to save face but she already knows that he thought she had run away. She tells him, with slight irritation, that she was just searching for Mitsuhiko's portable radio that he lost earlier in the episode. This is a key moment for MisuxAi because this is the first time Ai ever goes out of her way to do Mitsuhiko a spontaneous favor. However, it can also be argued that Ai sees Mitsuhiko as nothing more than a little brother or friend because as soon as she tells Conan she was actually spending her time thinking about Mitsuhiko and not him or herself, she looks down and whispers "You told me. Not to run... Not to run away from fate." He stares at her and she meets his eyes with an intense gaze. "You'll protect me, right?" she asks him. Conan nods certainly. And just like that, Mitsuhiko is forgotten!

===Mitsuhiko's Mystifying Forest (Episode 289-290)===

This episode begins as a regular day. They're all doing community exercises outdoors to mark the beginning of summer and Ai notices, with deep concern, that Mitsuhiko isn't there. Mitsuhiko, as his sister calls him, is missing. The gang travels into the mountains to find him and again Ai voices concern by saying "What is it that made Tsuburaya-kun, the smart and considerate one, travel this far into the mountains?" It turns out that Mitsuhiko went into the mountains to find fireflies because he overheard Ai and Ayumi talking about how pretty they were and he wanted to surprise them. When he finally caught one, he couldn't answer his phone or it would get away, he ended up risking his life just to impress Ai because there were dangerous killers roaming the mountains also. Ai is astonished when she learns this and says "You did all that for me?" He blushes and nods. Conan notes that Ai is glad, and appeals to them to it. Nevertheless, she does not answer, but turns aside. Besides, she smiles and blushes easily. During the search for Mitsuhiko Ayumi supposes that he meets another girl on the beach. Ai this doubts; at that time knows or she presumably already anticipates that Mitsuhiko is in love in them. Nevertheless, it is easily put out of tune to Ayumis supposition. It could be maybe jealous Ai?

===Festival Dolls Dyed in the Setting Sun (Episode 312-313)===
Mitsuhiko ask/pulled Ai to go to the top of the stairs with him to be the empress and emperor of the photo.

===A Code of Stars and Tobacco (Episode 374-375)===

The Detective Boys examine the case of a missing amateur astronomer whose skeleton they find. Mitsuhiko wants to maintain a star after itself, Ai and Ayumi name, when they the Detective Boys about stars and her discoverers.

===The Super Secret Road to School (Episode 427-428)===

The Detective Boys are looking for a missing girl who looks a lot like Ai . Ayumi says that the girl is popular among the girls but not among boys in her class. Mitsuhiko, however, blushes and says that boys like her too. When Ai this hears, she turns round to Mitsuhiko, smiles at him and thanks.

===The Unsmashable Snowman (Episode 466-467)===

Mitsuhiko grabs Ai's hand during the snowstorm to make sure she doesn't get lost, but it turns out to be Genta's hand instead and everyone looks embarrassed.

Later Ai shows Genta special attention when he falls in the snow and gets a nosebleed. Ai uses tissue to stop his nose from bleeding and holds his face while telling him to be careful next time. Mitsuhiko watches Ai walk away, blushes and exclaims "I'm so jealous of you, Genta-kun!"

===Mountain Witch's Cutlery (Episode 481-482)===

The professor tells the horror story of a mountain witch to the children the children eats. Mitsuhiko explains as a result that he protected Ai and Ayumi with his life, if this mountain witch really appears. As a result Ai says smiling (and also slightly ironically) that she feels honoured that he can be eaten at her place. In the course of the action Mitsuhiko is very obliging to Ai and Ayumi. Ai responds to Mitsuhiko in this result for the first time with "Mitsuhiko-kun", instead of with "Tsuburaya-kun" what is very confidential in Japan.

===The Vanished Policeman (Episode 483)===

A restaurant owner disguises himself as a policeman to protect, at night, the woman in whom he is in love secretly. At last says Ai ironically that men can never show their feelings. Maybe she wants to indicate that she waits for the fact that a "man" confesses her his true feelings in her surroundings, Mitsuhiko or Conan. However, maybe she makes fun even only of a stereotype about men.

===Red, White, Yellow, and the Detective Boys (Episode 509)===

An apartment is burned down and three of the residences are suspected as the arsonists. While Conan tries to figure out who the culprit is, Ai holds onto him freaking out about her "sixth sense" with the members of the Black Organization. She suspects that one of the three is a Black Org. member. To get a better look at them, she asks Mitsuhiko to do her a favor. She puts her hands on is shoulders and says "Stay like that and walk backwards. That's all I need." Mitsuhiko blushes and then says "Walk backwards? Is there something behind me?" as though someone is pulling a joke on him. Ai holds his face in her hands and says "Don't turn around. You need to keep looking at me." He stammers "Y-yes." They walk backwards until Mitsuhiko says "Haibara-san, you're hurting me." because she's grabbing his shoulders too hard. She accidentally pushes him out of surprise and he falls to the concrete and scrapes his elbow. Ai is very much anxiously around Mitsuhiko when it pushes him mistakenly to ground. She bends to him down, and asks him whether he is injured.

===Meiji Restoration Mystery Tour (Episode 518-519)===

A young woman should be kidnapped together with Mitsuhiko. Ai jumps in the car and tries to pull the ignition key to prevent Mitsuhikos kidnapping. Besides, it itself is also kidnapped.

===The Blue Spark of Hate (Episode 524-525)===

Ai asks Mitsuhiko to do her one favour. He follows to this request with pleasure.

===Battle of the Haunted Warehouse's Treasure (Episode 571-572)===

Ai complains because the children are so childish and admire only Conan instead of solving even cases. The Detective Boys take more trouble to look adult. Particularly Mitsuhiko, if Ai to him over here sees.

===Emergency Situation 252 (Episode 622)===

The children want to play kick-the-can, however, Ai and Conan are still undecided whether they also want to join in. Their friends persuade the both, and Mitsuhiko packs Ai in her shoulders.

===The Professor's Video Site (Episode 656)===

Ai is very furious on Genta. Mitsuhiko asks them to calm down again. When the children split themselves to find the missing Ayumi, Ai and Mitsuhiko search for her together .

===Countdown to Heaven (Movie 5)===

Mitsuhiko tells Ran that he is in love at the same time in Ayumi and Ai, and, therefore, feels as a bad person. Ran comforts him, and advises him to be friends for the time being with both girls. With which of them it would be one day lovers, would appear if he is older. Mitsuhiko can be content with this answer for the time being.

Ai becomes with the escape by a car from an exploding building, flung from this. Mitsuhiko holds on them with whole strength, and preserves them in such a way to fall in the depth, and injured themselves fatally to. Besides, he says that he never lets alow to fall them.

===The Phantom of Baker Street (Movie 6)===

Ai says that for her is cold. As a result Mitsuhiko takes off his jacket and gives them to her.

===Strategy Above the Depths (Movie 9)===

Haibara makes fun of Mitsuhiko asking him to have a bath with her. He immediately blushes and faints to the floor.

===The Private Eyes’ Requiem (Movie 10)===

The Detective Boys are in a fun fair. Genta is hungry, however, the children stand in a queue. Ai offers to keep the place for them. And Mitsuhiko wants to remain immediately with her to wait together with her.

===Full Score of Fear (Movie 12)===

Mitsuhiko instead of looking at Ayumi when they are singing he looks at Ai while he blushes.
Their chorus coach says that he was singing bad because he was looking at Ai.

===A Secret Order From London (OVA 11)===

On account of some misunderstandings (also by Conans guilt) Mitsuhiko develops the "conspiracy theory" that Ai the child star Grace Aihara is, and that she was a spy of the MI6 who has spied out mafia, and had to disappear in Japan under false name.

When a black-dressed man and a black-dressed woman Ai and Ayumi obstruct the way, Mitsuhiko intervenes. He holds on the man, and says the girls that they should fast run away. Obvious he is ready to risk his own life to protect Ai, because he holds the man for a member of the mafia.

In the end Mitsuhiko tells Ai about his theory and shows also her the picture of Grace Aihara. As a result shows Ai him compared with so much trust that she confirms to him that in his theory more as a spark of truth is, while Ayumi holds his theory for nonsense.

At last Mitsuhiko dreams of being married one day with Ai.

== Background ==

Of course, while Akemi lived a normal life, Haibara was sent to America as a small child to go to school and was groomed to finish her parents' research <ref> File 384-386 Volume 38 File 2-4</ref>. She was born to an English mother, Elena Miyano, and a Japanese father, Atsushi Miyano. Both of whom were members of the organization, and deceased. A prodigy, she was sent to the United States for education at a very young age, then later came back to Japan to finish her parents' secret project for the organization. By the age of thirteen she was working as a scientist for the Black Organization.<ref>Akai started infiltrating the Black Organization five years ago. He did so by becoming Akemi’s girlfriend in order to get close to Shiho and use her influence to get in. (Manga Volume 58, File 2, pg 9: "Akai's Past") According to the FBI’s description, Shiho was “a scientist for them” at the time. Furthermore this took place in Japan since everyone was speaking Japanese, Akemi lived in Japan, and the FBI bust two years prior to the current timeline was in Japan (607 pg 8). If Shiho is 18 now, she would be 13 at the time Akai started infiltrating the Black Organization and she was already a scientist for them at this point and high ranked.</ref> Her codename in the Black Organization is "Sherry", after the alcoholic drink.

Shiho was about 18 years old when she developed the experimental test compound [[APTX 4869]]. She discovered that it could be used as a poison to kill without leaving any traces of itself in a body. While researching its effects, Shiho noticed that a rare few of her lab mice had become younger after being given the drug instead of dying. Meanwhile, the Black Organization started using APTX 4869 to commit untraceable murders. Unaware of the drug's rare side effect when they used it on [[Shinichi Kudo]], the Black Organization ordered a search for him because his body had not been found. Shiho searched Shinichi's house twice after he had been shrunk to confirm his death for the Black Organization. She began to suspect Shinichi's transformation after she searched his house for a second time and found that his clothes from primary school were missing. Shiho then confirmed him as deceased so the organization would not look into the matter further and kill him after all.

With no other way out, she took a pill of APTX 4869 to commit suicide, but instead shrunk into a seven or eight year old girl. In her new smaller body, she escaped from the Black Organization and attempted to reach Shinichi's house, hoping he may be able to help her. As Ai Haibara, she attends [[Teitan Elementary School]] with [[Shinichi Kudo]]'s shrunken form, [[Conan Edogawa]]. Following her first adventure with the [[Detective Boys]] in which they investigated the disappearance of a schoolmate's brother, she revealed her true identity to Conan and the fact that she had developed the [[APTX 4869]].<ref>Manga Chapter 178: Code Name Sherry</ref> At first stunned, then outraged, Conan protested her presence,<ref>Manga Chapter 179: The Girl Made Of Lies</ref> but as time went by, he accepted Haibara as a friend and fellow victim, though her cynicism and secretive air still rail him at times.

Haibara has begun working on an antidote for the APTX 4869, but since most of the important data had been stored on computer files, which are now mostly destroyed, the work progresses slowly. Eventually, Haibara joined the ranks of the [[Detective Boys]], and although she does not think too highly of her mates' immature antics, she has come to value them all as close friends. Eventually, Conan succeeded in persuading [[Vermouth]], who was attempting to track down Shiho and had found out about her new identity, to leave Haibara in peace, easing the air of menace which had loomed over Haibara so far in her fear of the Black Organization.<ref>Manga Chapter 434: Rotten Apple</ref>

Vermouth broke her promise when the Black Organization member [[Bourbon]], who had been assigned to look for her, discovered a video of Shiho taken while Haibara was using a [[temporary antidote]] to rescue the detective boys. When the Black Organization attempted to kill or capture her aboard a train, a counterplan devised by Conan, [[Okiya Subaru]], [[Yukiko Kudo]], and [[Kaitou Kid]] resulted in an explosion that preserved Shiho's secret identity and made the all the Organization besides Vermouth believe she died.

== Personality ==

As Ai Haibara, she acts older than she is supposed to be, which the Detective Boys refer to her as "cool". But despite her jaded demeanor, she has been kind and caring on occasion, though usually more to animals than people. She's a bit quiet, though this may be due to her caution to keep herself hidden from the Black Organization. She is sometimes cold and very analytical, but there are times where she softens her demeanor and reveals herself to be a true friend. In fact, she considers Conan and the Detective Boys the first real friends she has ever had, and is even willing to sacrifice herself just to ensure their safety.<ref>Manga Chapters 289: Bus Hijacking Case</ref><ref>Manga Chapters 434: Rotten Apple Case</ref>

Shiho is generally a loner and misses her older sister, Akemi, greatly (in the film ''Countdown to Heaven'', she would call her sister's old apartment just to hear her voice on the voicemail). Her greatest fear is being caught by the [[Black Organization]], and she is especially terrified of [[Gin]]. Smart, stubborn, and with a somewhat twisted sense of humor, she tries to keep Conan from doing reckless things that may give away their identity, though often she is surprised by his actions that usually result in gaining the information he needs while also keeping their identities secret.

While she generally accompanies her fellow Detective Boys to soccer matches played by the Tokyo Spirits, Haibara herself is a fan of [[Culture#Soccer|Big Osaka]] in general and of the player [[List of minor recurring manga characters#Celebrities|Ryusuke Higo]] in particular, especially since the latter has likewise abandoned an organization which had betrayed him and had remained an outcast for a time.<ref>Manga Chapters 344-346: Soccer Supporter Case</ref> Because she occasionally works overnight at the antidote for the APTX 4869, she tends to be tired quite frequently, causing Conan to call her an "evil-eyed yawny girl" on one occasion.<ref>Manga Chapter 680: A Dangerous Couple</ref>

== Plot overview ==
=== Introduction of Ai Haibara ===
Conan's class receives a new student named Ai Haibara. She acts rather cold and reserved when the Detective Boys try to befriend her, and Genta notices she's looking at Conan suspiciously. She tells them where she lives but Conan fails to realize it's at Agasa's home.

After school, a boy named Toshiya asks the Detective Boys to find his missing brother. The Detective Boys along with Haibara investigate Toshiya's house and finds a painting of Natsume Sōseki. Toshiya reveals that before his brother disappeared, a woman, who had an interest in that portrait, approached Toshiya.

The Detective Boys search around town to ask whether anyone has seen the woman or Toshiya's brother. Conan notices that a man was using a counterfeit ¥1000 and realizes Toshiya's brother was actually kidnapped and forced to help create counterfeit bills. After following the man along with the clues Toshiya's brother left behind, they are able to apprehend the organized crime group and save Toshiya's brother.

On the way home, Haibara reveals to Conan that she's a girl named Shiho Miyano, former member of the Black Organization. She actualy betrayed the group and escaped with the use of the APTX 4869 which caused her to become a child. She reveals that she accidentally sent a floppy disk containing data on the Black Organization to her older sister...which is now in the possession of her sister's professor, Masami Hirota.

The suspects are Hirota's three students who visited that day. Conan reveals the culprit to be a man named Akira Shirakura; Shirakura after bludgeoning Hirota to death tied the answering machine cassette tape around the key to the room which rewound when a call was made and subsequently bringing the key into the room. As evidence, Conan reveals that Shirakura's fingerprints should be found on the tape.

Haibara breaks down and asks Conan why he could not save her sister, Akemi, from the Black Organization. Later that day, Haibara attempts to read the files off the disk only to have a virus delete all the data.

=== The first head to head battle arc ===

Haibara is kidnapped and confined to a wine cellar, but turns into an adult after she drinks [[baijiu]]. Despite wearing glasses and janitor clothing, Gin and Vodka recognize her and shoot her repeatedly until Conan appears. He shoots Gin with his needle, but Gin doesn't fall asleep. He tells Haibara to jump into the chimmey, and Vodka shoots at him, but he gets away. Gin purposely shoots himself in the arm due to trying to stay awake. Inside, Pisco almost kills her, but Conan rescues her after Pisco accidentally causes a fire. Gin kills Pisco for failure before he's able to tell him the truth about Shiho Miyano. Worried that the organization is after her, Haibara decides to leave the city.

=== The Desperate Revival arc ===
During the Desperate Revival episodes, Conan finds out that Ran suspects him of being Shinichi, due to Ran knowing Conan's blood type (for a blood transfusion). While Conan is in the hospital contemplating about admitting his identity, Haibara enters at night and points a gun at his head, saying that the Black Organization has found Haibara out due to an unknown agent being present at the Pisco incident. Because of this, Professor Agasa is held hostage and, in exchange for his life and a chance to return to the Black Organization, Haibara is required to terminate all the links she had as a child. However, she pulls the trigger and a bunch of flowers come out, showing that the story was just an act. Still, she uses this story as her point; that both Haibara and Conan cannot reveal their identities no matter the situation.

During that night, Haibara explains her plan to disassociate Conan from Shinichi in Ran's eyes. She has Conan take a prototype antidote for the shrinking drug and then disguises herself as Conan. For the rest of the arc, Conan returns as Shinichi while Haibara is present as Conan, thus creating the illusion of Shinichi and Conan existing at the same time, disproving that the two are the same person.

At the end of the Desperate Revival arc, the antidote begins to run out and Shinichi runs into the bathroom, where Haibara knocks him out using the sleeping needle. She then switches Shinichi into Conan's clothes after the antidote runs out.

=== A new threat: Vermouth, and the carjacking incident ===
Aside from Gin and Vodka being the most recurring members, a female member introduced late into the series named Vermouth also starts to play a huge role in the series. She makes her first appearance in Episodes 176-178, but her talents aren't revealed until Episode 230. She is one of the few characters who knows who Conan really is, since she'd seen Shinichi in pictures or in person via Yukiko when Shinichi was originally seven. In one episode she is saved by Ran and Shinichi from falling through a fire escape (though they don't know it's her), and keeps his secret unknown from the rest possibly because of this. She disguises herself as two actresses, Chris Vineyard and Sharon Vineyard. It is noted several times in the series that she is a master of disguise, who trained with Shinichi's mother in the past under a famous magician, [[Toichi Kuroba]], before he died.


=== The second head to head battle, and revealed allegiances ===
[[Image:Episode_345_Screencap.jpg‎|thumb|right|180px|Encounter with Vermouth.]] In Episode 345, many identities are finally unveiled: Vermouth is revealed to be Dr. Araide, Chris Vineyard, [[Sharon Vineyard]], and the silver-haired serial killer in Shinichi's New York Case; Jodie Saintemillion is revealed to be an undercover FBI agent working towards capturing Vermouth, who killed her father when she was younger; Shuichi Akai is confirmed to be an FBI agent, and one with great skill too--enough to make the boss of the Black Organization believe that he is their ''Silver Bullet.'' Near the end of the episode, it becomes clear that Vermouth's purpose was to seek and eliminate Sherry, but her attempts are thwarted by several people: Shinichi/Conan, Jodie Saintemillion, Shuichi Akai, and even Ran. When she becomes cornered, she takes Conan hostage and drives away into a forest. There, she makes a call to her boss (still nameless), and to her surprise, Conan was recording the entire conversation. In order to preserve the organization's secrecy, she sprays sleeping gas in the car, putting both herself and Conan to sleep. She claims that this would be a duel--whoever wakes up first will win. Vermouth does indeed wake up first, but does not kill Conan. Instead, she just crushes his recording device. Ultimately, the only clue Conan gained from this whole ordeal is the ringtone that the boss uses; this is mentioned in Episode 425 as well, although its importance has not yet been revealed.

In Episode 394, Conan figures out the boss's number, but Haibara warns him not to call it because it is "[[Pandora's Box]]", Conan then thinks he can get Detective Takagi to figure out who the number belongs to. But then Haibara warns if he does, Detective Takagi will be killed.

Although Vermouth often comes off as evil and malicious, her allegiance is rather ambiguous. She chooses to protect both Conan/Shinichi and Ran, most likely because they let her live back in the New York Case when she was disguised as the silver-haired serial killer. At the end of the episode, she could have very well killed Shinichi, but instead she lets him live and even drapes her coat over his sleeping body so he wouldn't get cold. She even kept her promise with Shinichi to stop her attempt on killing Sherry/Shiho. For some reason, she seems to wish for the Black Organization to be taken down as well--for she believes that Shinichi Kudo is their true ''Silver Bullet.

Not long after Akai's death, Conan hears fresh intel from the [[FBI]] that a new [[Black Organization]] agent called [[Bourbon]] is looking for Shiho, which Conan keeps secret from Haibara. As Conan and Haibara investigate a normal case, Haibara feels that an organization member is around. The organization member which she felt is implied to be one of the innocent suspects, [[Subaru Okiya]]. Conan invites Okiya to live in Kudo's house since Okiya's apartment was burnt to the ground. Okiya appears in other cases later on, including at the Haido mall where the rest of the Black Organization gathered to chase a rumored sighting of a [[Scar Akai|scarred Shuichi Akai]]. Although Okiya is trusted by Conan and Agasa and kind to Haibara, she remains frightened of him. Later, some of his actions lead her to believe he might be someone she knows and she comes to trust him more, even attempting to uncover his identity when she though he was asleep.

Meanwhile American high school detective [[Masumi Sera]] and detective [[Tooru Amuro]] also begin hanging around. Sera is unusually interested in Haibara<ref>Manga Chapter 775-777: Target On Tape</ref> and Conan; although more aggressive in scrutinizing Conan, Sera also secretly collected pictures of Haibara (which were deleted) and kept trying to meet with her after they kept coincidentally missing on another. Because of this, Haibara becomes suspicious of Sera although Sera does not give her the sort of fear the Black Organization inspires. Haibara never directly meets Amuro; the closest she gets is when he drives by her while she rides in Okiya's car during a car chase.

Later, when Haibara is forced to revert to Shiho using a [[temporary antidote]], a video of her as an adult is sent to the Mouri Detective Agency by Mitsuhiko which Sera, Okiya, and Amuro find out about. Because of this, Haibara is later targeted by a plot concocted by Vermouth and Bourbon aboard the Bell Tree Express Train. Bourbon is revealed to be Amuro and Haibara learns that he knew her parents. Bourbon was hoping to capture Shiho alive, but Vermouth's modifications to his plan which were designed to kill her led to Shiho supposedly being blown up on the Ttrain. The Shiho Vermouth and Bourbon though was killed was really [[Kaitou Kid]] in disguise, Conan having forced him into the plan. Because of this, all of the Black Organization besides Vermouth think Shiho is now dead, and Vermouth is unable to reveal the truth to the rest of them without also compromising Conan, Haibara and their deaged condition against her wishes.

Ai Haibara seems to have somewhat romantic feelings for [[Conan]]/[[Shinichi]], although she never truly admits to it. In the fourth movie, she says to Conan that she wished she could forget her memories about the Black Organization and the death of her sister and the pill, claiming that all she wants to be was a normal little girl and live together with Conan forever. But then as Conan was shocked by the words, Haibara immediately said she was lying. Indeed, it is a mystery just exactly what she feels for him, whether friend or otherwise. It could be said that, because of their almost equal level of intelligence, she finds it easier to talk to him. Also, he is one of the few people in front of whom she has shown any signs of weakness, such as breaking down. She has also tried to protect him when Conan is in danger, suggesting that she did that due to the strong romantic feelings she has for him.

There are instances where Haibara will caution Conan from actions that involve [[Ran Mouri|Ran]], though it's assumed this is due merely to the fact that she wants to keep her identity hidden. At one point, she was very cold and distant towards Ran, just like she was to most other people.
