Conan and the Detective Boys meet Takagi in a jewelry store, and soon after, they witness the store being robbed. They chase him to a nearby roof, which he jumps off of, killing himself.
Conan notices several suspicious things about the incident, leading the police to believe that it wasn't as simple of a case as it first appeared to be, including the fact that the van he fell onto was being used by the culprit's former boss. At the end, Conan realizes that it was a murder, and who did it.

Over the course of the series, 17 characters have come to know that Conan Edogawa is actually Shinichi Kudo (8 of which are not manga canon). In addition, Ran Mouri has noticed similarities between the two and Kogoro Mouri and Wataru Takagi have shown signs of doubting that Conan is just "very smart".
In their respective categories, characters are listed by the order they came to discover (or become suspicious of) Conan's identity.
Kaitou Kid
Kaitou Kid (also known as Phantom Thief Kid) becomes aware of Conan's true identity in The Last Wizard of the Century. While disguised as Ninzaburo Shiratori, Kid had bugged the phones on the Suzuki Financial Group's ship and therefore heard all of the conversation between Conan and Agasa on the phone. Not realizing they were being listened to, Agasa continued to refer to Conan as "Shinichi" on the phone as he normally does. It is assumed that afterwards Kid put two and two together. Kid's knowledge of Conan being Shinichi is confirmed in The Lost Ship in the Sky. Kid's knowledge of Conan's identity has not been stated in the manga and has not been confirmed by Gosho Aoyama to be canon, although in the manga Kid is definitely aware that Conan is no mere child.
In the TV Special Lupin III vs. Detective Conan, the famous gentleman thief named Lupin III and his associates Jigen, Fujiko, and Goemon, through some means discover Conan's true identity and help him sneak back into Japan after traveling to the country Vespania (Conan would've needed a passport to return home, but his passport was for Shinichi Kudo).
clear

Irish (Deceased)
In the 13th movie, The Raven Chaser, Black Organization member Irish discovers Conan's secret identity. However, instead of revealing it to the Organization, he decides to use that to gain more power with the boss, because of an old grudge he has with Gin for killing Pisco, his mentor, without orders to do so. He is shot to death by Chianti before he can do anything.
clear

Suspicious
Although several characters have caught on to the fact that Conan is much smarter than most children, only a few characters have questioned exactly why he is so smart. Although the FBI are aware of Conan's intelligence and even talk to him like he is an adult (Shuichi Akai), they do not seem to be too concerned about how he got so smart, especially since they have not encountered Conan's true self, Shinichi Kudo. Some of the police like Miwako Sato and Ninzaburo Shiratori take Conan's deductions seriously, but like the FBI, they seem to believe he is just an exceptionally bright child.

Kogoro Mouri
Kogoro was the first character to become suspicious of Conan's identity, albeit briefly. In Volume 2, he felt like he had seen Conan from somewhere before, likely the time when Ran was in elementary school. Later, he noticed that Conan was once again pointing out things he overlooked, such as that all of the photos proving the suspects alibi had clocks in them. However, he instantly loses his suspicions when Conan spills another envelope of photos for the case, deciding that "a brat is a brat" after all.

In the TV Station Murder Case, Kogoro became suspicious about Conan for the second time. He was invited to attend a television live show as a guest star. However, a murder occurred at the studio. After finding out all the evidences, Conan lured Kogoro to a separate room, lying that Yoko Okino was in there. Just as usual, he decided to tranquilize Kogoro and used the man to solve the case. Unfortunately, when Kogoro woke up, he began to question Conan about Yoko's whereabouts. He was also suspicious about the fact that whenever Conan tried to pull him outside, he always fell asleep right after. Kogoro angrily grabbed the boy's suit jacket and wanted to "clear things up". Much to Conan's luck, Yoko Okino appeared for real and Kogoro completely lost his suspicions.

Ran Mouri
Being the person who knows Shinichi the best, Ran has on more than one occasion noticed the striking similarities between him and Conan. She first becomes suspicious during the Once-A-Month Present Threat Case and even tricks him into answering to "Shinichi", however, like her father, she is easily convinced she was wrong when he begins playing with the box of toys. In Episode 96, she sees Conan without his glasses and notices he looks exactly the same as Shinichi when he was a child. She even tries to confront him about it, but Yukiko then arrives and claims that Conan is her distant nephew. Later on, in The Desperate Revival, it is revealed that Ran believes Conan is Shinichi and is waiting for him to tell her. She is only dissuaded from this when Shinichi appears at the same time that Conan does. It turns out that Haibara has given Conan a temporary antidote that will return him to Kudo Shinichi and disguised herself as Conan. After a text message she sends to Shinichi is received on Conan's cell phone her suspicions are aroused again, but Conan uses Agasa's cell phone to call her as Shinichi and messages her his "new" cell phone number. Since then, Ran has apparently been too happy with having Shinichi's "secret number" to become suspicious of Conan.
An upcoming suspicion arc has been foreshadowed with Heiji Hattori's omamori and her wondering how Shinichi's fingerprints got on it when only Conan has touched it, coupled with Conan's recent lack of subtlety.
clear
Wataru Takagi
When it seemed they would both die while disarming a bomb, Detective Takagi agreed to follow Conan's instructions in exchange for telling him who he really is. Conan agreed but said he would tell him in the afterlife. Takagi had also thought to himself that Conan was not just any normal kid prior to this, but he has not made this observation since nor has he asked Conan to explain his answer. It is worth noting however that Takagi is aware of Conan's Stun-Gun Wristwatch and will do nearly anything Conan asks him to do, including dressing up as a mailman in order to fool some kidnappers. Also, in a recent case Takagi refers to Kudo as "Shinichi-kun", something that is strange considering that the last contact Shinichi and Takagi had (Shiragami case) he still called him "Kudo-kun".
clear
Masumi Sera
Sera has asked Kogoro and Ran several pointed questions about Conan and his role in the detective agency that are similar to the ones Eisuke asked while he was suspicious. Sera also told Ran that she wanted to see Shinichi's pictures in Ran's photo albums. In fact, in "Conan vs. Heiji, Deduction Battle Between the Detectives of the East and West" episode, it's confirmed that Sera said that "Now we already know who's the winner", looking towards Conan that thinking about the case, referring him as "Shinichi".
Situation
Heiji takes Kazuha, Kogoro, Ran, and Conan to East Okuho after receiving a letter from Makoto Okuda addressed to Shinichi; The letter tells Shinichi to meet with him so he could explain Shinichi's deduction mistake from his past investigation. Upon arrival, the group learns that Makoto has been missing for over a year; Conan separates from the group and heads to the meeting location disclosed in the letter and is subsequently trapped inside a shed by an unknown culprit. Conan realizes that he mistakenly took the antidote to the APTX 4869 in place of his cold medicine; He escapes through a window and falls into the river before becoming Shinichi again. Heiji and the others find an amnesic Shinichi by a shore; the villagers believe that the Shiragami, a deity living in the forest, cursed Shinichi resulting in his amnesia. Haibara tells Heiji that the antidote would wear off in 24 hours and if Shinichi still retains amnesia even after reverting back to Conan, his identity would be exposed. Heiji learns that Shinichi was called to investigate the murder of the mayor and his wife which was concluded to be a forced double suicide. A journalist named Misato Kawauchi threatens to reveal Shinichi's secret if he does not confess to faking his amnesia. The following day, Kawauchi is found with a knife wound with Shinichi beside her holding a knife.
The group believing Shinichi is being framed, hides him from the authorities until they can prove his innocence. Heiji attempts to deduce how the culprit was able to frame Shinichi for the stabbing and believes it is related to the past case Shinichi solved.

Meanwhile, Ran runs into the forest hoping to confront the Shiragami to remove his curse on Shinichi but loses consciousness after falling off a cliff. Ran wakes up in a hut in the woods and discovers someone has treated the wounds from when she fell. Eventually, Kazuha finds Ran and calls Kogoro in. Heiji radios them from the next room. They all go over and find that the room is filled with pictures of Shinichi with knife marks in them. Heiji figures out the case, and they head back to Hinohara's house.
Resolution
<spoiler>
Heiji figures out out that the Shinichi with the group is not the real Shinichi, but the supposedly missing Makoto Okuda. Makoto had undergone plastic surgery to look like Shinichi and faked the amnesia in order to frame Shinichi in revenge for his previous deduction that the deaths of his adoptive parents was actually a murder-suicide instead of a burglary. He attacked the reporter because he thought she knew the truth about who he really was and would have outed him. The Shirigami that Ran encountered in the woods enters the room during Heiji's explanation and reveals that he is the real Shinichi, and had been hiding out in the woods disguised as the Shirigami while keeping an eye on everyone to prevent Makoto from reacting violently if he were to appear and ruin his plans.

The crime one year previously that Shinichi had solved and was hated for was explained in full: he wasn't wrong in his deduction, but he did lie about the motive. The mayor did kill his wife and himself, not because he was terminally ill like Shinichi had told everyone, but because he discovered that the child he believed to be his son was actually the result of an affair his wife had. Makoto was told this, but he was in such a state of shock at the time that it didn't register.

After Makoto is arrested, Ran, Heiji, Shinichi, Kazuha, and Kogoro walk back toward the hotel. Before they can reach it, the prototype antidote for APTX 4869 starts to wear off, and Heiji helps Shinichi escape to the bathroom to change back. Haibara had been hiding there, and she gave Shinichi another antidote. Then, she says to return to Tokyo before he changes back if he wishes to keep his identity a secret.
The police are able to stop traffic by ordering a toll gate to refuse cars passage. Shinichi and Heiji reveal that the victim died while driving evidenced by his body temperature. They are able to narrow the list of suspects to three people by examining the time on their toll tickets and matching it with the victims. The three suspects reveal that the victim was a famous street racer who went under the name Gunpei who quit racing when he caused the death of a man named Akira during a race. The three each have a motive for the murder. Shinichi and Heiji notice that there are holes in the car window by the side of the driver's seat and realize how the murder is done.
Shinichi and Heiji both reveal that the culprit is Riko Mizuhashi, Akira's girlfriend. They explain that Riko gave Gunpei sleeping pills forcing Gunpei to pull over and sleep in a rest stop. While asleep, Mizuhashi drilled holes into Gunpei's window and set up a fishing line through the holes and looped it around Gunpei's neck. After Gunpei wakes up and begins to drive, Mizuhashi drove up beside him and signaled to him that she has something to tell him. Gunpei lowers his window which causes the fishing line to tighten around his neck and causes his death. Mizuhashi confesses and reveals Furuki challenged Akira a race but in the race there was a storm that it must not be a conditions of a race causing Akira's car swept by the slippery floor and feel in the depths of the valley where the race happened and died with his hands clinched to the steering wheel. After solving the murder, the antidote to the APTX 4869 begins to wear off and Shinichi begins to change back to Conan; He attempts to seclude himself for the transformation but Ran grabs onto his hand and refuses to let go.
Situation
A child asks the Detective Boys for help on investigating someone who is doing something weird. They are told to come by tomorrow. The next the kid's apartment has been burned down. The only clue to the culprit is the kid's diary, mentioning the yellow guy who argued with the kid's father. Now Conan must solve this mystery while Haibara senses a Black Organization member nearby.

After school, Conan receives a phone call from Jodie who tells him that the Black Organization has received a new member codenamed Bourbon. Meanwhile, the Detective Boys receive a request from their classmate, Kaito Suigiura, to investigate the actions of a strange man at his apartment building which his father owns. The next day the Detective Boys find that the apartment has been burned down.
The police reveal that all the residents have safely left the building; three people, who were not at home during the fire, are suspected to be the arsonist. The police find Kaito's diary and read Kaito's entry on the day of the fire. The diary mentions three residents and clues: In the morning, the "Red man" will be able to sleep in since it is raining; the "White man" man was able to help him when he fell; the suspicious "Yellow man" returned home at night and was arguing with Kaito's father. They believe the "Yellow man" is the culprit and interrogate the three suspects: Ryuhei Hosoi, a clumsy carpenter who injures himself often; Subaru Okiya, a graduate student who waters the plants of the apartment; and Ginya Makabe, a day trader. The police reveal that Kaito has a collection of model cars and has written Conan's name in his diary as Kuroshiro (黒白?, lit. Black and White).
<spoiler>Conan realizes who the murderer is and reveals the identities of the "Red man", "White man", and "Yellow man" are related to types of cars: The "Red man" is Subaru Okiya, he is compared to a fire truck since he waters the plants; The "White man" is Ryohei Hosoi, he is compared to an ambulance since he gave Kaito a band-aid after scrapping his knee; The "Yellow man" is Ginya Makabe, he is compared to a construction vehicle since Kaito saw him suspiciously digging in the garden. Ginya confesses to arson and reveals that he was burying the money he earned as a day trader to avoid taxes. When Kaito's father found out, they got into an argument resulting in Ginya pushing Kaito's father down a flight of stairs. Ginya, believing Kaito's father is dead, burns the building down to hide, what he believed to be, the murder. As Ginya is arrested, the Detective Boys ask why Conan was called Kuroshiro; Conan tells them he was compared to a police car. Subaru overhearing the Detective Boys talk about professor Agasa, asks them to introduce him to Agasa so he could become an apprentice and perhaps find a place to stay. Haibara refuses to allow Subaru to stay with the professor believing he is part of the Black Organization. Conan gives Subaru the keys to his house telling him Shinichi would allow it.</spoiler>
Situation
The next day, Ran and Sonoko head to Shinichi's house to clean it and run into Subaru. After witnessing his deduction skills, Sonoko decides to ask Shinichi and Subaru to solve a case involving paper planes with weird symbols on it found throughout the city in order to find out who would solve it first. Conan texts Ran the answers to his deduction the same moment Subaru explains his theory; They both believe the plane is an SOS. Subaru reveals that when the paper plane is unfolded, the symbols ··· — — — ··· is Morse code for SOS. The two give Subaru another plane they found with a different design; The plane contains the Morse code of zero with the design of a mobile phone signal on the other side. Subaru deduces that the plane means the victim is in a place with no cell phone reception, meaning he is held captive in a very tall building. The three decide to search for news on the television to find out if more planes were sent. They come upon the news that Ikou Daita, a man of a famous company, was kidnapped three days ago and they realize he is the one sending the paper planes.
