A girl named Haruna Yuki asks Kogoro to search for a man named Shuugo whom she texts with on her pager. She explains that Shuugo sent her a musical box to help pay for her tuition but she could not bring herself to sell something valuable and wants to return it. Conan notices the music box plays the song "Haru Yo Koi" (よ来い?, lit. "Come Dear Spring") and missed three notes "La, Do, La". After tracing the number on the pager, they visit the Ogata family who reveals that Shuugo was an elderly man who had recently died.

The Ogata family reveals that Shuugo hid stamps worth a fortune somewhere in the house and they suspect Haruna is there to take it from them. They allow Kogoro, Ran, Conan, and Haruna to spend the night at their household. Conan concludes that one of the Ogata family members wants to scare Haruna away.

After tranquilizing Kogoro, Conan reveals that the shadow was created with the use of black paper tapped to a window. When a moving car light flashes through the window, it creates the shadow of a flying figure. As for the Koto, Conan explains that the Koto was suspended through a very long string which was released by the culprit; As evidence, Conan reveals that a hairpin was found at the door where the string was and the one who opened the door was '''Kazuko Ogata'''. Kazuko confesses and explains that she did not want Haruna to have the stamps since her family is currently in need of the money. Conan reveals that the missing music notes reveal the location of the stamps. Conan explains that the missing notes in Solfège are La, Do, La, but in Iroha its I-Ha-I which is referring to Spirit tablet (位牌, Ihai?). A few days after the case, Shiro Ogata reveals that he is in a relationship with Haruna and thanks Kogoro for solving the case.

A man is shot to death by his subordinates, they call themselves the Organizer of Shadows. Twenty years later, Conan helps Ran and Kogoro solve a puzzle which wins them an all-expense-paid trip on a giant boat built for a small number of people. After 11, people have entered the boat, the boat leaves. Kogoro meets an inspector he use to work with on the boat and meet up with Heiji Hattori. After a man is murdered, they learn a man named Saizou Kanou who was the leader of the Organizer of Shadows is on the boat.

In the end, after a bombing, and discovering two dead bodies, Conan solves the case, realizing there were '''two separate culprits'''; one as the bomber, and one as the murderer. It was revealed that Nagisa Isogai is Kanou's daughter and that '''Minoru Ebina''' was romantically involved with Touji Samezaki's daughter, Yoshimi, who was shot and killed during the robbery 20 years ago, and whom Samezaki recognizes as a young man who was sobbing uncontrollably all through her funeral. Since then, Ebina had been trying to find the robbers and plans to use a bomb to kill all of them in revenge for his lost Yoshimi. The bomb was discovered by Conan and it was detonated 100 yards from the ship.

The murder culprit was '''Sadao Kujirai'''. He entered the ship as an old man to create an illusion that Kanou, the leader of the Organizer of Shadows, was in the ship. He then proceeded with his plans and invited Teruyoshi Kameda to the maintenance room where he was killed. He hid the body in a box at the rear of the ship. He then came back to the group and arrange a meeting with Korehisa Kanie which he drugged. He took Kanie's watch and clothes and placed it on Kameda to make it appear Kanie was the burned corpse.

Heiji saw Kanie's body that's why Kujirai tried to kill him but was thrown overboard instead.

During the commotion with the ship's flag burning and the box with the corpse exploding, Kujirai placed Kanie's body at the front of the ship. After watching everyone's movement and setting up the what appears to be a gunshot at the back, he proceeded to kill Kanie in the front. He then acted as if he was being targetted and told the detectives he'll tell them everything he knows. They were about to start interoggation when they were allegedly attacked by Kanie and Kujirai being shot at the arm, when it was also a set up by Kujirai who had shot his arm when he killed Kanie. He placed a tennis ball on the wound right away to clot the blood so the wound would appear more authentic (make investigators believe it was a long range shot). Kujirai acted like Kanie was behind everything and that his death was a suicide. After he, Kanie, and Kameda murdered Saizo Kano, his motive for killing his accomplices was to usurp all the money the robbers stole and to spite Kano in death who humiliated Kujirai and viewed him as an idiot.

Samezaki still reveals he failed because committing murders right after the statute of limitations (for the robbery) expired makes him now liable for arrest for murder ''in addition to the original robbery''.

It was noted that Kujirai was from Kansai that's why Heiji was called. Also noted is Kujirai's use of cigarette in order to accomplish the set-up such as the burning flag and much of the scenarios.

It turns out that Heiji survived being tossed into the sea, as he was carrying a flashlight with him. He took off all his clothes save for his pants and the charm made by Kazuha (wet clothes would get very, VERY heavy and make him sink) and used the light to make light signals, so a local fisherman saw him and fetched him up.

The Detective Boys, Haibara, and Agasa begin searching for Conan but have no luck. Pausing their search, the group eats dinner and discusses the chess pieces in the garden and the mystery treasure in the castle. During dinner, Mitsuru tells the group about the burnt tower and about a supposed curse that has resulted in the tower being locked.

Haibara and Ayumi find an old woman's corpse inside the secret tunnel in the tower and realize who the culprit is pretending to be, the grand mistress. The culprit is '''Masuyo Mamiya''' and she then chased them throughout the corridor. When Haibara and Ayumi were coming out from under a floor tile in the castle main hall, the culprit grabs on and tries to kill them. Then Conan, Mitsuhiko, Agasa and Genta appear, thanks to that Mitsuhiko used Conan's glasses that the culprit purposely dropped to find where the three are confined. Conan reveals that he know the current grand mistress is an imposter because she knew the change in passport despite supposedly not having left the Mamiya mansion in years. She underwent plastic surgery look like Masuyo and had to travel abroas to keep said changes. She was one of the maids, '''Mutsumi Nishikawa''', who had supposedly disappeared in the fire.... which she caused within the tunnels.

After re-uniting with everyone, Conan reveals the location of the treasure. The treasure was the castle in itself, and a beautiful scene. Mutsumi breaks down realizing that she wasted 10 years and killed a huge number of people just for this, and she's soon captured.
